A projekt célja egy forradalmian új geno-glikomikai platform kidolgozása olyan genetikai rizikófaktorok azonosítására, melyek a glikozilációs mintázat megváltoztatásával szerepet játszhatnak a COPD és a tüdőrák genetikai hátterében. A glikozil-transzferázok genetikai variánsainak elemzése (lokális SNP és globális mRNS expresszió) rávilágíthat a megváltozott glikozilációs mintázat hátterében álló genetikai okokra, ily módon segítheti a betegségek molekuláris szintű patomechanizmusának megértését. A munka glikomikai részében immunaffinitási módszert, tripszines emésztést, boronsavas szétválasztást, RP-HPLC elválasztást és lézer-indukált fluoreszcenciával kapcsolt kapilláris elektroforézist valamint tömegspektrometriát ötvöző platformot fejlesztünk ki, mely minden eddiginél érzékenyebb (néhány fmol) elemzést tesz lehetővé. Az összes 1% fölötti glikoformát részletesen karakterizáljuk. A geno-glikomikai módszer standard glikoproteineken való validálása után humán mintában található biomarker glikoproteinek különböző kötőhelyein található specifikus glikozidációs formákat hasonlítjuk össze tüdőrák (adenocarcinoma, 3B és 4), COPD (krónikus gyulladás, Gold C és D) és kevert (tüdő rák + COPD) minták esetén a kontrollcsoporttal. Elővizsgálatok során hasonlítjuk össze a tüdőszövetben (műtéti rezekció, bronchus mosó folyadék) ill. a plazmában kimutatható változásokat. Ezáltal a glikánok variabilitásáról és betegség specifitásáról nyerünk fontos adatokat. A kapott részletes cukorszerkezeti információk nemcsak a funkcionális genomika és proteomika számára de mint új klinikai markerek is kiemelt jelentőségűek. A jövőben tervezzük ezen betegségek korai stádiumú vizsgálatát is (1&2, A&B).

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

Korunk biomedicinális kutatásainak egyik fontos kérdése a biológiai rendszerek célfehérjéinek (sejtmembrán felszíni receptorok, jelátviteli folyamatok fontos fehérjéi, enzimek vagy a különböző biomarkerek) szerepének vizsgálata. Ezen fehérjék szerkezetében különböző poszt-transzlációs módosítások (PTM-ek) találhatók, mint pl. a glikoziláció, mely a fehérjefunkciók szempontjából kritikus jelentőségű. Bár teljes genom asszociáció analízis (GWAS) vizsgálatok a tüdőrák és a COPD számos genetikai rizikófaktorát feltárták, a kórképek öröklődésében szerepet játszó genetikai variációk listája még távolról sem teljes. Mivel a megváltozott glikoprotein mintázat és a betegségek kapcsolata jól ismert, felmerül, hogy az ennek hátterében álló enzimek genetikai variációi a kórképek rizikófaktorai lehetnek. A tervezett kutatás célja a glikozil-transzferázok génjeiben lévő szabályozó polimorfizmusok populáció szintű vizsgálata ill. ezen variánsok és a megváltozott glikoprotein struktúrák közötti kapcsolat jobb megértése. Mivel a glikozilációs struktúra nagy jelentőséggel bír a biológiai folyamatokban, a fehérjékhez kötött cukrokról és kötőhelyeikről nyert információ lényeges az életfunkciók és betegségek kialakulásának megértése szempontjából. Mindemellett egy adott kötőhelyen nagy lehet a cukorstruktúrák variabilitása (mikroheterogenitás), és egy fehérjének több kötőhelye is lehet (helyspecificitás), így a glikozidációs karakterizálás, különösképpen a biológiai rendszerekre jellemző koncentrációtartományban még nagyobb kihívást jelent a kutatók számára, melyet jelentősen megkönnyítené az itt javasolt megközelítés bevezetése.

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Mutassa be, hogy a megpályázott kutatási területen lévő hazai és a nemzetközi versenytársaihoz képest melyek az egyediségei és erősségei a pályázatának!

A pályázatban ismertetett átfogó stratégia hatékonyan alkalmazható a genetikai polimorfizmusok és a lehasított kis mennyiségben jelen lévő valamint bizonyos betegségekre jellemző komplex cukrok struktúráinak és helyspecifikusságának jellemzésére és így a geno-glikomikai összefüggések feltárására. A vizsgálat a promoter régióban található SNP-ek azonosítása és globális mRNS expressziós analízis után a fehérjék immunprecipitálásával majd tripszines emésztésével folytatódik, majd az így kapott glikopeptidek cukorspecifikus szétválasztásával, folyadék kromatográfiás frakcionálásával és az azt követő CE-LIF illetve MS analízissel zárul. Ha szükséges CE-MS technikát is alkalmazunk a glikánok azonosítására. Azzal, hogy alacsony femtomoláris tartományban azonosítani tudjuk az immunológiai módszerekkel tisztított fehérjék egyedi kötőhelyein lévő glikánok főbb szerkezeteit, az elméleti és klinikai kutatások számára egy új, nagy jelentőségű megoldást kínálunk. A rák biomarkerkutatásban a helyspecifikus struktúrák azonosítása sokkal szélesebb spektrumú vizsgálatok lehetőségét nyújthatja, mintha csak egyszerűen a globális glinkánprofilt jellemeznénk. A pályázat támogatásával kidolgozandó módszerek alkalmazásával új lehetőségek nyílhatnak meg nagy érzékenységű specifikus biomarkerek felfedezésére, akár a betegség legkezdetibb stádiumában is. A tervezett munka során az átfogó megoldásokra koncentrálunk, ennek érdekében különös hangsúlyt fektetünk a 1) lokális és globális genetikai–genomikai elővizsgálatokra, 2) mintaelőkészítésre, 3) a biológiai minták elválasztására, 4) az adatfeldolgozásra és -elemzésre valamint 5) az eredmények biológiai jelentőségének feltárására. A genetikai analízis a COPD-ben és tüdőrákban megfigyelhető megváltozott glikozil-transzferáz funkciók pontosabb megértését célozza, ami az elméleti ismereteken túl a kórképek megelőzésének, korábbi diagnózisának és célzott kezelésének hasznos eszköze lehet.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

A tervezett munka célja egy forradalmian átfogó geno-glikomikai platform kifejlesztése a fehérjék egyik legjelentősebb szervezetbeli módosításának, az N-glikozilációnak jellemzésére rákos és gyulladásos betegségekben. Ilyen átfogó módszer jelenleg nem áll az orvostudomány rendelkezésére. Ezzel az új vizsgálati megközelítéssel új lehetőségek nyílhatnak meg a medicina számára a fent említett fehérjemódosítások biológiai szerepének megértéséhez súlyos betegségek, pl. a tüdőrák (adenokarcinóma) és egyes krónikus gyulladásos tudőbetegségek pl. COPD, esetleg ezek együttes jelenlétének korai megkülönböztetésére a megfelelő kezelés érdekében. Mindemellett a javasolt eljárás lehetőséget nyújthat új, érzékenyebb és szelektívebb rákmarkerek felfedezésére és ennek megfelelően esélyt ad a kezelés minél korábbi megkezdésére, az esetek nagy részében még az áttétek kialakulása előtt. A kutatás futamidejének végére kutatócsoportunk a tüdőrákra (adenokarcinóma) jellemző biomarker célfehérjék teljes glikomikai jellemzésével kívánja bemutatni az új megközelítésben rejlő diagnosztikai lehetőségeket. Az ún. „komplex” jellegek kialakulásában mind környezeti tényezők (pl. dohányzás), mint örökletes faktorok fontos szerepet játszanak. Bár a humán örökítőanyag (a humán genom, azaz a kromoszómák DNS-ének bázissorrendje) már több, mint egy évtizede ismert, mégis nem teljes a listája azon genetikai „hibáknak”, amelyek pl. a tumorok kialakítására hajlamosítanak. Ezek megismerése klinikai szempontból alapvető, mivel a célzott kezelés és hatékony megelőzés (szűrés) fontos eszköze lehet.

Summary of the research and its aims for experts

The goal of the proposed project is to develop a revolutionary and comprehensive geno-glycomic approach to identify new genetic risk factors that play a role in the glycosynthetic patways of important proteins in COPD and lung cancer. Understanding the effect of the genetic variants (local SNP level and global mRNA expression profiling) of glycosyltransferases and glycosydases may shed light on the genetic factors of glycosylation changes in various diseases. We will develop the tools by integrating immunoaffinity pull-down, tryptic digest, glycoaffinity partitioning, reversed phase liquid chromatography fractionation and capillary electrophoresis - laser induced fluorescence (CE/LIF) as well as mass spectrometry to provide analysis at the extent and sensitivity levels (low fmole) not possible for the time being. All major glycoforms 1% will be characterized. After validation of the platform with standard glycoproteins, we apply to the analysis of glycoproteins in human plasma samples of lung cancer (LC, adenocarcinoma, stages 3B and 4), chronic inflammatory lung diseases such as COPD (stages Gold C and D) and co-morbidity LC+COPD patients along with the examination of the genetic factors (SNPs) that govern the expression of glycosynthetic enzymes. A pilot analysis focuses on the comparison of functional changes in lung tissue (obtained from surgical resection in case of adenocarcinoma or bronchial lavage sample from COPD patients) and plasma. The detailed glycosylation information will play a critical role in the field of functional glycomics and proteomics as well as biomarker discovery. In the future we plan on examining earlier stages of these diseases (1&2, A&B).

What is the major research question?

One of the recent major focuses of biomedical sciences is glycoprotein targets of interest in biological systems. Examples include cell surface membrane receptors, critical proteins in signaling pathways, enzymes, or biomarkers in various biological matrices. Most of these targeted proteins possess a variety of post-translational modifications (PTMs) including glycosylation, which is critical to the function of proteins. Although, genome wide association studies of lung cancer and COPD have already revealed numerous risk factors, it does provide adequate information for the full understanding of the issue. Since the structure of glycosylation is very important in biological processes, it is important to reveal the genetic polymorphisms in glycosyl transferases and glycosidases. To understand the biological function of glycosylation it is necessary to characterize such proteins as completely as possible with respect to their glycosylation structure, attachment site and level. The shape of the overall glycan structure can be important in biological function, information about sugar linkages and positions are necessary components in the elucidation of glycosylation. In addition, a variety of glycans can be possibly present at a particular site (microheterogeneity), and a protein may have multiple sites (site specificity) making characterization even more challenging, especially at the concentration levels in biological systems. The suggested platform would significantly ease up this challenging endeavor.

What is the significance of the research?

The comprehensive geno-glycomics approach outlined in this proposal for characterization genetic polymorphisms (local SNP level and global mRNA expression profiling) responsible for the expression of the enzymes of glycan biosynthesis and identification of low level glycan structures and site specificity includes the combination of immunoprecipitation, triptic digestion, boronic acid partitioning, liquid chromatographic fractionation of glycopeptides and CE-LIF, as well as MS analysis of the subsequently released glycans. If necessary, CE-MS methods will be used for glycan structure elulcidation. The ability to identify and quantitate important glycan structures at individual sites for immunopurified proteins at the low fmole level will offer the biomedical and clinical communities an important new bioanalytical toolset. In the biomarker discovery area, identification of site specific structures will provide the potential for much greater specificity and sensitivity than currently used (no site specificity) global glycan profiling methods. Thus, the information provided by the proposed work will open up opportunities to find sensitive and specific markers, even at early disease stages. In this proposed work we focus on platform solutions, rather than individual technologies, and consequently, we are particularly addressing issues related to 1) local and global genetic/genomic studies, 2) sample preparation, 3) bioseparations, 4) data processing, data analysis, and 5) biological relevance of the results. The genetic study aims to understand the effect of the expression level of glycosyl transferases and glycosydases in lung cancer and COPD that can be used for diagnostics purposes beyond the basic research goals of this application.

Our goal is to develop a revolutionary geno-glycomic platform to fully characterize of one of the most important post translational modifications, the N-linked glycosylation (site specificity and microheterogeneity) of target glycoproteins at levels heretofore not available at this time. Through the extensive glycosylation identification and quantitation our approach would offer, researchers will have important new capabilities to shed light on biological function and disease. Furthermore, there will be a significant opportunity to discover new biomarkers with higher sensitivity and specificity, e.g., to distinguish between lung cancer (adenocarcinoma) and inflammation (COPD) or reveal their coexistence in early stages for better treatment. It is well understoood that glycosylation changes can be sensitive markers for early stages of disease or malignancy prior to metastasis. We will illustrate some of the potentials by full glycomic characterization of target proteins in lung cancer. Both environmental factors (e.g. smoking) and genetic components play crucial role in the development of complex traits. Although the human genetic information (i.e. the human genome, the DNA-sequence of the chromosomes) was identified more than a decade ago, despite the complete list of those genetic modifications that are risk factors of tumors as an example are not yet known. Identification of these genetic variations is however crucial from a clinical point of view, because this knowledge can be used to develop efficient prevention and therapeutic protocols.

A projekt célja egy új geno-glikomikai platform kidolgozása olyan genetikai rizikófaktorok és lehetséges globális N-glikomikai változások azonosítására, melyek fontos szerepet játszhatnak COPD-ben és tüdőráknál, valamint egy glikobiomarker panel kidolgozása a hozzá tartozó gén expressziós információkkal. A glikoziltranszferázok genetikai variánsainak elemzése (lokális SNP és globális mRNS expresszió) rávilágított a megváltozott glikozilációs mintázat hátterében álló genetikai okokra, segítve a krónikus és rosszindulatú tüdőbetegségek molekuláris szintű patomechanizmusának megértését. A genetikai vizsgálatokhoz kereskedelmi forgalomban kapható kit-eket használtunk. A teljes körű N-glikán analízishez kicsapódás mentes hőmérséklet gradiens denaturálást, inhibíció mentes endoglikozidáz emésztést, glikoaffinitás elkülönítést, lézer-indukált fluoreszcenciával kapcsolt kapilláris elektroforézis analízist valamint tömegspektrometriát integráló platformot fejlesztettünk ki. Az összes 1% fölötti glikoformát részletesen jellemeztük és a fontosabb glikozilációs változásokat (>33%) biomarkerként vettük figyelembe. A módszer validálása után 317 tüdőrákos (LC), krónikus gyulladásos tüdőbetegség (COPD) és 220 mindkét betegséggel diagnosztizált (LC+COPD) beteg vérplazma mintájának analízisét végeztük el. Felállítottunk egy 13 N-glikánból álló panelt, amely az MGAT5 expressziójának ismeretével együtt alkalmas rosszindulatú daganatos és a gyulladásos tüdőbetegesek megkülönböztetésére.

The goal of the research project was to develop a comprehensive geno-glycomic approach to identify and correlate genetic risk factors that play roles in the glycosynthetic pathways in COPD and lung cancer possibly causing global N-glycomics changes and set up a glycobiomarker panel with the associated gene expression information. Understanding the effect of the genetic variants (local SNP level and global mRNA expression profiling) of glycosyltransferases and glycosidases shed light on the genetic factors of N-glycosylation changes in chronic and malignant lung diseases. On the genomics side we used commercially available kits. For the deep N-glycomic study, we developed new tools by integrating precipitation free temperature gradient denaturation, inhibition free endoglycosidase digestion, glycoaffinity partitioning, capillary electrophoresis - laser induced fluorescence analysis as well as mass spectrometry for global N-glycomics analysis. All major glycoforms >1% were characterized and the significant N-glycosylation changes (>33%) were considered as biomarkers. After validation we applied the platform to the analysis of the collected human plasma samples of 317 lung cancer (LC), 304 chronic inflammatory lung disease (COPD) and 220 co-morbidity LC+COPD patients. We established a panel of 13 N-glycans capable to distinguish between malignant and inflammatory lung diseases when used together with MGAT5 expression level information.
