Az uridin pszeudouridinná történő átalakítását vezérlő komplex fehérje/RNS enzim szerkezetét és működési mechanizmusát szeretnénk tanulmányozni. Ez az enzim felelős a szervezetben leggyakrabban előforduló poszt-transzkripciós modifikációt hordozó RNS bázis, a pszeudouridin előállításáért. Az enzimreakció során a cukor és az uridin pirimidin gyűrűje közti glikozidos kötés felhasad, a gyűrű átfordul és egy C-C kötés kerül a korábbi C-N kötés helyére, így alakítva ki a pszeudouridint. A box H/ACA pszeudouridin szintáz 4 fehérje molekulát és egy szusztrát-kötő RNS láncot tartalmaz. Részt vesz rRNS-ek, snRNS-ek és mRNS-ek pszeudouridilációjában, helytelen működése súlyos betegségek megjelenéséhez köthető. Jelentősége dacára, a humán enzim szerkezete máig ismeretlen, mint ahogy katalitikus mechanizmusának molekuláris részletei is. Ez a pályázat mindkettő átfogó vizsgálatára vállalkozik.
Az enzim nyugalmi állapotának jellemzésére homológia-modellt tervezünk létrehozni, a rendelkezésre álló élesztő és ősbaktérium-eredetű szerkezetek felhasználásával. QM/MM metodológiát és molekuladinamikai (MD) szimulációkat alkalmazva tervezzük a többlépéses katalitikus reakció mechanizmusának felderítését, és az egyes fehérjeláncok és a betegségokozó mutációk szerkezetre és katalízisre gyakorolt hatásának értelmezését. A humán enzim krisztallográfiai vizsgálatát is tervezzük, hogy reakció kiindulási állapotának szerkezetét igazoljuk. Az eredmények képet adnak majd az humán enzim szerkezetéről és funkciójáról és azokról a hatásokról, amelyek ezeket módosítani képesek - ezáltal szolgáltatva molekuláris hátteret jövőbeli rákellenes gyógyszertervezési és rendszerbiológiai kutatásokhoz.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

Pszeudoruridin jelenléte kódoló és nem-kódoló RNS szakaszokban alapvető fontosságú a katalitikusan kompetens szerkezet fenntartása végett, ezért is hívják gyakran az „ötödik nukleotid”-nak. A pszeudouridiláció – az uridin izomerizációja – többlépéses reakció, melynek mechanizmusa régóta vita tárgya. Kétféle reakció-utat javasoltak: az egyik során a katalitikus Asp oldallánc és az uridin pirimidin gyűrűje közt játszódik le Michael-addíció, míg a másik során az Asp a cukor gyűrűt támadja meg. A mechanizmusra vonatkozó kísérleti eredmények halogénezett szubsztrát-származékok kiindulási és termékállapotaira vonatkoznak, azonban máig nem ismert a reakció pontos mechanizmusa, a köztitermékek szerkezete. Még kevesebbet tudunk a natív uridin szubsztrát átalakulásáról – amely túl reaktívnak bizonyult krisztallográfiai és spektroszkópiai vizsgálatok számára, tehát leginkább elméleti úton vizsgálható.
Humán (vagy akár emlős) pszeudouridinázok szerkezete máig nem ismert, azonban meghatározták az enzim-komplexum mindegyik elemének szerkezetét alacsonyabb rendű fajokból, melyeket saját, a humán enzimre vonatkozó krisztallográfiai eredményeinkkel tervezünk kiegészíteni. Ezek felhasználásával tervezzük a humán box H/ACA pszeudouridin szintáz szerkezetének homológia modellezését. A modellt QM/MM és MD számításokban alkalmazva értelmezni kívánjuk az enzim szerkezeti komplexitásának jelentőségét, hogy milyen különbségek találhatók az egyes fajokból származó enzimek szerkezete közt, milyen molekuláris mechanizmusok által befolyásolják szerkezeti változások és a betegségokozó mutációk a katalízis hatékonyságát, és hogy miként lehet azt specifikusan és szelektíven finomhangolni.

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. A szervezet RNS láncainak szerkezetében és funkciójában a pszeudouridin szerepe a finomhangolástól az esszenciálisig terjed. A pszeudouridiláció konstitúciós vagy környezeti hatások által indukált is lehet, ezáltal a sejt szignál-mechanizmusainak is része.
A pszeudouridin szintázok 6 szerkezeti családba sorolhatók, melyek hatásmechanizmusa közös (katalitikus Asp és a vele H-hidas kölcsönhatásban lévő Arg oldallánc által vezérelt) de eltérő szubsztrát-profillal rendelkeznek. A reakciómechanizmus részleteinek megértése, az egyes fehérje és RNS komponensek szerepének, a patogén mutációk szerkezetre és funkcióra gyakorolt hatásának értelmezése teremt majd lehetőséget a pszeudouridilációs átalakulások szelektív befolyásolására.
Számos rákos megbetegedést pszeudouridináz túlkifejeződés kísér. A pszeudouridiláció befolyásolása az RNS funkciók modulálásának flexibilis módja lehet: az RNS szerkesztésnek, az mRNS kódoló tulajdonságainak, a tumor szupresszorok kódolásának és kifejeződésének megváltoztatására adhat módot – ezáltal a daganatos megbetegedések elleni küzdelem egy új kutatási területe. A tervezett szerkezet-meghatározás és számítások ennek a gyógyszerkutatásnak a szerkezet-biológiai hátterét szolgáltatnák.
A pszeudouridilációs reakció, bonyolultsága miatt (kötésfelhasadási és kötésformálódási lépéseket, töltés- és szerkezeti átrendeződéseket tartalmaz) a QM/MM módszerek ideális tesztje lehet. Az elterjedt QM/MM módszerek (linker atomok használata) mellett vizsgálni kívánjuk a reakciót az általunk fejlesztett („frozen orbital”) módszer alkalmazásával is. Az eredmények összevetése a tanulmányozott folyamat jobb megértése mellett az alkalmazott módszerek továbbfejlesztésére is módot ad.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

Az RNS-ek biológiai funkciója jóval tágabb az egyszerű információ közvetítésnél, szerkezetük is gyakran összetettebb, mint a jól ismert kettős-hélix. Ezen szerkezetek stabilizálásában játszik fontos szerepet, a néhány jól meghatározott helyen a láncba beépülő pszeudoruridin, egy módosított RNS bázis, amit a pszeudouridináz enzimek állítanak elő. A legösszetettebb pszeudouridináz 4 fehérje és egy szubsztrátkötő RNS láncot tartalmaz. A szerkezet bonyolultsága az elvégzendő feladat bonyolultságából fakad: azonosítani kell a szubsztrát RNS láncokat és azon belül a megváltoztatandó RNS bázist, majd katalizálni a többlépéses kémiai reakciót, ami az átalakuláshoz vezet – egy kovalens C-N kötés felhasítását, a felszabadult gyűrű elforgatását majd egy új C-C kötés kialakítását.
Számos rákos megbetegedést kísér a pszeudouridináz enzimek normálistól eltérő működése. Jelentősége dacára, a humán enzim szerkezete máig ismeretlen, mint ahogy katalitikus mechanizmusának részletei is.
A humán enzim számítógépes modelljét tervezzük létrehozni, alacsonyabb rendű élőlényekből származó pszeudouridinázok szerkezetének felhasználásával, majd kvantumkémiai és molekulamodellezési eljárást alkalmazva szeretnénk tisztázni a katalitikus mechanizmust. A humán enzim szerkezetének kísérleti meghatározását is tervezzük fehérjekrisztallográfiai módszerrel – az így meghatározott szerkezet alapján lehetőség lesz a modell további pontosítására. Az eredmények képet adnak majd az emberi enzim szerkezetéről és működéséről, és azokról a hatásokról, amelyek ezeket módosítani képesek - ezáltal szolgáltatva molekuláris hátteret rákellenes gyógyszertervezési és rendszerbiológiai kutatások számára.

In this project we plan to study the elaborate reaction mechanism of the complex protein/RNA system responsible for the chemical modification of uridine, affording the most abundant and significant post-transcriptionally modified RNA base, pseudouridine. The catalytic mechanism involves cleaving the C-N bond between the sugar unit and the nucleobase, flipping the ring by 180 and forming a new C-C bond to afford pseudouridine. Box H/ACA pseudouridine synthase – the most complex of such enzymes- consist of the molecular conglomerate of 4 proteins and a substrate recruiting RNA chain. It has been shown to take part in the pseudouridylation of rRNA, snRNA and mRNA and during the past decade its malfunctions have been linked to severe physiological conditions. In spite of its significance, neither the structure of the human (or any mammalian) box H/ACA pseudouridine synthase is known to date, nor is the mechanism of its catalytic action clarified. This project proposes a thorough investigation of both. We plan building a homology model of the native, resting state, based on the available structures of microbial pseudouridinases. Then, using the QM/MM methodology and MD simulations, we plan elucidating the catalytic mechanism, and determining the effect of individual domains and pathogenic mutations. Crystallography will provide the structure of the initial state of the reaction and will be used to verify and fine tune the computational model. Results will thus afford a clear and tested picture of the human enzyme and its mode of action – and how both can be influenced - providing a molecular framework for future anti-cancer drug design and system biology intervention.

What is the major research question?

Presence of pseudouridine at characteristic points of both coding and non-coding RNAs has been shown vital in maintaining their catalytically competent form, resulting in pseudouridine being referred to as a “fifth nucleotide”. Pseudouridylation - isomerization of uridine - is a multistep chemical reaction, the mechanism of which has long been in debate. Two schemes were proposed: one prompted by the Michael-addition of the catalytic Asp to the nucleobase, and another proceeding through an acylal intermediate formed if the Asp attacks the ribose of the nucleotide. As of yet, it could not be unequivocally decided which mechanism applies. Experimental evidence concerning the reactant and the product states of various halogenated derivatives is available, however little is known of the intermediate states of the reaction and of the behavior of the native uridine substrate – which proved too reactive for spectroscopic and crystallographic studies, and is thus best investigated by theoretical means.
The structure of human box H/ACA pseudouridine synthase has not been determined, yet, but sufficiently homologous forms of each protein unit of lower taxa can be found. We plan to construct a homology model, based on the available structures from yeast and archeal sources, but also relying on the results of our own crystallographic initiative of the human enzyme. QM/MM calculations and MD simulations will be carried out that will allow us to clarify the significance of its structural complexity, what distinguishes the human enzyme from microbial forms, how structural and mechanistic features are coupled and how can function be specifically fine-tuned, modified or obstructed.

What is the significance of the research?

The role of pseudouridines in the RNAs of our physiology ranges from structural fine-tuning to being functionally essential. It has also been shown recently, that pseudouridylation, while at most sites constitutive, at others can be induced by environmental stimuli, thus is an integral part of cellular signaling processes.
Pseudouridine synthases can be grouped into 6 families sharing a common catalytic mechanism - driven by a conserved Asp residue within H-bonding distance of an also conserved Arg - but with characteristically different substrate profiles. Understanding the details of the catalytic mechanism, the role that each protein and RNA component of the conglomerate plays, and the structural and mechanistic consequences of pathogenic mutations will allow for designing selective strategies to influence pseudouridylation.
Pseudoruridinase over-expression was connected to several types of cancer. Influencing its catalytic function represents a flexible mechanism to modulate RNA function in different ways, including modulation of splicing, change of mRNA coding properties, and selective regulation of encoding for tumor suppressors – thus it represents an entirely new drug design strategy targeting cancerous proliferation. Our proposal aims to provide the much needed molecular and structural background for any such advances.
The pseudouridylation reaction, being so elaborate (involving bond cleavage and formation, charge transfer and structural rearrangement steps) is an ideal case study for QM/MM approaches. We plan to test and evaluate, beside established QM/MM methodologies (using various types of linker atoms), schemes with recent improvements by one of us (frozen orbital approach), and contrast the results for a better understanding of the enzymatic process and the further development of the applied computational methods.

Summary and aims of the research for the public

RNAs are not just conveyors of information, they participate in various life processes, often bearing a more intricate structure than a double-helix. This structure is made more stable by including – in small amounts, at controlled sites – pseudouridine, a modified nucleotide produced by the pseuoduridinases. The most complex of such enzymes consists of 4 proteins and an RNA chain. Structural complexity is required by the complexity of the task itself –recognition of substrate RNAs and the specific sites of pseudoruridylation, followed by the multistep chemical reaction that has to be catalyzed: cleaving the C-N bond between the sugar unit and the nucleobase, flipping the ring and forming a new C-C bond to afford pseudouridine. The enzyme’s malfunctions have been linked to severe illnesses: e.g. breast-, prostate-, head- and neck-, colorectal-, and liver-cancer. In spite of its significance, neither the structure of the human enzyme is known to date, nor is the mechanism of its action. We plan to build an in silico model of the human enzyme using the structural information available on its microbial forms and then apply a multiscale computational method to determine its catalytic mechanism. We also plan to express and crystallize the components of the human enzyme and determine their structure, which will be used to verify and fine tune the computational model. Results will afford a clear and tested picture of the structure and mode of action of pseudouridinases – and how both can be influenced, especially by naturally occurring, pathogenic mutations - providing a molecular framework for future drug design and system biology intervention.

Ebben a projektben az uridin kémiai módosításáért felelős összetett fehérje/RNS rendszer reakciómechanizmusának tanulmányozását terveztük, amely az RNS-ek legelterjedtebb poszttranszkripciósan módosított bázisát, a pszeudouridint eredményezi. Megmutattuk, hogy egyes diszkerin mutációk a box H/ACA pszeudouridin-szintáz vezérelte pszeudouridilációt akadályozzák, melynek élettani hatásait leginkább riboszomopátiaként - a fehérjeszintézis, a riboszóma tökéletlen összeszerelése folytán bekövetkező, elégtelen működéseként - lehet leírni. Igazoltuk, hogy a mutációt hordozó enzimvariánsokban a szubsztrát uridin nem veszi fel a specifikus kötődési konformációját, valamint hogy az uridin pszeudouridinné történő átalakítása csak ebből a feszített elrendeződésből inicializálható: új mechanizmust szolgáltatva a kataltikus reakció leírására. Az eredmények megerősítik, hogy a kötődési és pszeudouridilációs folyamatok az izomerizálandó uridin közelében szekvenciafüggetlenek, így szinte bármely uridin pszeudouridilációja kiváltható az endogén pszeudouridináz rendszer által, ha megfelelő vezérlő-RNS-t tervezünk és juttatunk a szervezetbe - ez utóbbi megvalósítható a közelmúltban a mikroRNS-terápiákhoz fejlesztett módszerek alkalmazásával, minimális immunogenitást okozva. Az mRNS-ek pszeudouridilációja korai stop kodonok átolvasását eredményezheti, melyek a humán patogén mutációk ~10%-áért felelősek. A célzott pszeudouridiláció klinikailag releváns stratégiát kínál e mutációk korrekciójára.

In this project we planned to study the elaborate reaction mechanism of the complex protein/RNA system responsible for the chemical modification of uridine, affording the most abundant post-transcriptionally modified RNA base, pseudouridine. We demonstrated that certain dyskerin mutations cause pseudouridylation defect of box H/ACA pseudouridine synthase, the physiological effects of which can be best described as a ribosomopathy – the shortcoming of protein synthesis, due to the imperfect assembly of the ribosome. We showed that mutations disrupt the catalytic potential by abolishing the specific binding mode of the substrate uridine and that the uridine to pseudouridine transformation can only be initiated from this strained binding conformation, describing a new mechanism for the catalytic reaction. Results confirm that the binding and pseudouridylation processes are sequence independent in the vicinity of the uridin to be isomerized, thus pseudouridylation of virtually any uridine can be prompted by the endogenous pseudouridinase system if a sufficient guide RNA is designed and delivered – the latter of which could be achieved by the same methods that have been recently developed for microRNA therapeutics, and would cause minimal immunogenicity. Pseudouridylation of mRNAs can result in read-through at premature stop codons responsible for ~10% of pathogenic human mutations. Targeted pseudouridylation provides a clinically relevant strategy to correct these mutations.
