A pillangósvirágú növények és rhizobium partnerei között kialakuló nitrogénkötő szimbiotikus kapcsolat eredményeként a gazdanövény gyökerén egy új szerv, a gyökérgümő képződik, amelynek sejtjeiben a baktériumok növényi eredetű membránnal határolt struktúrákban, ún. szimbioszómákban végzik a légköri nitrogén megkötését. A Medicago truncatula gümőiben a Sinorhizobium szimbiotikus partnerek egy irreverzibilis fejlődési folyamaton mennek keresztül, aminek eredményeként megnyúlt poliploid nitrogénkötő bakteroiddá differenciálódnak. Ebben a terminális bakteroid differenciációban több száz, a gazdanövény által termelt gümő specifikus cisztein gazdag (NCR) peptid vesz rész. Kutató csoportunk egy másik csoporttal párhuzamosan kimutatta az NCR géncsalád két tagjáról (NCR169 és NCR211), hogy hiányuk hibás szimbiotikus fenotípus kialakulásához vezet. A két NCR külön-külön meghibásodása részleges bakteroid differenciációt, így nem működő nitrogénkötő kapcsolatot eredményez a M.truncatula gümőben. A benyújtott kutatási téma egyik fő célkitűzése (i) a két nélkülözhetetlen NCR gén promóterében lévő szabályzó elemek vizsgálata, valamint az egyedi funkciójukat biztosító peptid részletek azonosítása. A különböző módosított promóter és fehérje konstrukciók tesztelését az NCR169 és NCR211 génben mutáns növényeken vizsgáljuk, hogy meghatározzuk az egyes elemek szükségességét a peptidek működésében. A másik fő célkitűzésünk (ii) forward és reverz genetikai eszköztárak alkalmazásával további nélkülözhetetlen NCR gének és más, a bakteroid differenciációhoz szükséges gének azonosítása.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A terminális bakteroid differenciáció a Medicago truncatula és a pillangósvirágú növények IRLC (Inverted Repeat-Lacking Clade) csoportjára jellemző fejlődés folyamat, amelyet növényi faktorként több száz gümő specifikus, NCR fehérje irányít a gümőben. Korábban az volt a feltételezés, hogy ezek a peptidek redundáns módon működnek, szerepük egymással helyettesíthető. Kutatásaink során egy másik csoporttal párhuzamosan azonosítottunk két olyan NCR gént, amelyek hiánya egyenként is a szimbiotikus kapcsolat hibáját eredményezte. Az eredmények azt jelzik, hogy néhány nélkülözhetetlen NCR gén kitüntetett szereppel bír a bakteroid differenciáció során, ami a következő kérdéseket vetette fel: hogy (i) az NCR gének közül az NCR169 és NCR211 milyen specifikus egyedi sajátságok alapján váltak esszenciálissá és vajon (ii) léteznek-e más NCR-ek, amelyek egyedi módon játszanak szerepet a bakteroid differenciáció szabályozásában. A korábbi tanulmányokból ismert, hogy néhány NCR képes kölcsönhatásba lépni más NCR-el, azonban az még nem ismert, hogy a különböző kationos, semleges és anionos NCR fehérjék együttesen egy dinamikus komplexet alkotva, vagy egyes NCR-ek állandósult kapcsolatban látják el szerepüket. Feltételezzük, hogy a további esszenciális NCR-ek azonosítása, illetve az NCR169 és NCR211 fehérje egyedi funkcióját tisztázó új eredményeink hozzájárulnak fenti elgondolások megerősítésére vagy cáfolására.

A Medicago truncatula és más pillangósvirágú növények képesek szimbiotikus nitrogénkötő kapcsolat kialakítására a talajban élő rhizobium baktériumokkal, és ez a nitrogénredukció jelentősen hozzájárul a bioszférában biológiai úton megkötött nitrogén mennyiségéhez. A pillangósvirágúak az a képessége, hogy képesek maguk számára biztosítani nitrogénszükségletüket magas fehérje tartalmú magot és takarmányt eredményez, így jelentős fehérje forrásként szerepelnek az emberi táplálkozásban és az állatok takarmányozásában. The nitrogen-fixing symbiotic interaction between host compatible rhizobia and legume plants induces the formation of legume root nodules, wherein intracellular bacteria are present in plant-derived membrane compartments termed symbiosomes. In Medicago truncatula nodules, the Sinorhizobium microsymbionts undergo an irreversible differentiation process leading to the development of elongated polyploid nitrogen fixing bacteroids that convert atmospheric dinitrogen into ammonia. This terminal differentiation is directed by the host plant and involves hundreds of nodule specific cysteine-rich peptides (NCRs). We and another research group have demonstrated recently that the deletion of two members of the NCR gene family, NCR169 and NCR211, respectively can result in an ineffective symbiotic phenotype. The deficiency of these NCRs, respectively, results in incomplete bacteroid differentiation in M. truncatula nodules. One of the main objectives of this proposal is the (i) analysis of the regulatory elements in the promoters of these two NCRs and define the residues essential for the function of the encoded peptides. The mutants deficient in NCR169 and NCR211 will be used to test modified versions a promoters and peptides and gain more insights into the regulation and action of the essential NCRs. Forward and state-of-the-art reverse genetic approaches will be applied to achieve the other main objective of the proposal, the (ii) identification of additional NCRs and another symbiotic gene that might have non-redundant role controlling bacterial differentiation.

What is the major research question?

Terminal bacteroid differentiation is characteristic for Medicago trunctula and related IRLC (Inverted Repeat-Lacking Clade) legumes and it is directed by hundreds of nodule specific cysteine-rich peptides (NCRs) produced by the host plant. Until recently it was generally assumed that most of these peptides, if not all, act redundantly. By demonstrating that deletion of certain single members of the NCR gene family (NCR169 and NCR211) can result in an ineffective symbiotic phenotype, raises the questions that (i) what are the specific features of these essential NCRs that make them special among the other hundreds of redundant NCRs and (ii) whether other NCRs exist that have essential role in governing the differentiation of the bacteroids. It has been demonstrated earlier that some NCRs can interact with other NCRs but is still not known that different cationic, neutral and anionic NCR peptides may act together in dynamic complexes or the more static associations are formed by certain NCRs. We assumed that the identification of additional essential NCRs that might act earlier, simultaneously or later than NCR169 and NCR211 will provide more data to verify or reject these conceptions.

It has been presumed that the terminal differentiation of bacteria affects the effectiveness of the symbiosis and indeed, the legumes containing terminally differentiated rhizobia exhibit higher symbiotic performance. The terminal differentiation of the bacteroids is directed by hundreds of nodule specific cysteine-rich peptides (NCRs) produced by the M. truncatula host plant. In this proposal, we plan to analyze the regulatory elements of the promoters of two NCR genes that are essential for symbiotic nitrogen fixation, define the necessity of certain residues of their encoded peptides in their activity and identify additional essential NCRs that have unique role in bacteroid differentiation. The completion of the proposal will give better insights into the process of bacteroid differentiation and may help to improve the effectiveness of symbiotic nitrogen fixation.
The partners going to carry out the experiments have experiences in the projects of symbiotic nitrogen fixation and plant genetics. The long-standing co-operation on the field of symbiotic nitrogen fixation between the two partners has recently resulted in the identification of the NCR169 gene that is required for bacteroid differentiation. The recent identification of the two NCR genes, NCR169 and NCR211, required for complete bacteroid differentiation and the experts involved in the project, would put our groups in the position that the proposed project will generate outstanding and remarkable results on this field. The available mutants dnf4 and dnf7 provide excellent tools to carry out the proposed experiments. In addition, the development and adaptation of targeted genome editing system for the analysis of M. truncatula genes would be a remarkable achievement internationally and it would open new trends in analysis of M. truncatula genes in symbiotic nitrogen fixation and may guarantee a publication of a manuscript in journal of high scientific standard.

Legumes compose the third largest family of flowering plants. Medicago truncatula and other legumes are able to establish nitrogen-fixing symbiotic associations with soil bacteria, termed rhizobia. The legume-rhizobial symbiosis is a major contributor to biological nitrogen fixation worldwide. Because of the ease how legumes can acquire nitrogen, their seeds and forage are highly proteinaceous and therefore legumes are an invaluable source of protein in both human and animal nutrition. In addition, legumes also play an important role in sustainable agriculture by enhancing soil fertility without the need for fertilizer application. The symbiotic interaction between rhizobia and legume plants induces the formation of legume root nodules, wherein intracellular bacteria are present in plant-derived membrane compartments. Bacteria in the nodules of M. truncatula and related legumes adapt to an endosymbiotic life-style and undergo irreversible elongation. A nitrogénkötő rhizobium bakteroidok terminális differenciációját a Medicago gümőkben a gazdanövény gümőspecifikus cisztein-gazdag (NCR) peptidjei irányítják, melyekből a M. truncatula genomban több mint 600 található. Korábbi kísérletekből kiderült, hogy az NCR169 és NCR211 peptidek nélkülözhetetlenek a M. truncatula é rhizobium partnerei közötti szimbiotikus nitrogénkötéshez. A projekt során azonosítottuk az NCR169 gén minimál promóterét és meghatároztunk benne a kifejeződéséhez szükséges konzervált szakaszokat. Egy rövid konzervált szakasz tetramer formában a 35S minimál promóterhez és az NCR169 génhez fuzionálva képes helyreállítani az ncr169 mutáns fenotípusát. Azonosítottunk további, a funkció szempontjából fontos aminosavakat az NCR169 peptidben. Mutáns növényke vizsgálatával két újabb NCR gént azonosítottunk, melyek szükségesek a szimbiotikus nitrogénkötéshez, valamint behatároltuk, hogy mely aminosavak biztosítják az NCR211 peptid specifikusságát. Kidolgoztunk a Crisp/Cas9 génszerkesztési módszer felhasználásával egy rendszert, mellyel vizsgálni tudjuk az NCR gének szerepét a szimbiotikus nitrogénkötésben. Ennek alkalmazásával bebizonyítottuk 6 NCR génről, hogy nem szükségesek a M. truncatula és a S medicae WSM419 baktérium törzs között kialakuló szimbiotikus nitrogénkötéshez.

The terminal differentiation of bacteroids in Medicago truncatula nodules is directed by the host plant and involves hundreds of nodule specific cysteine-rich (NCR) peptides. It has been recently demonstrated that the deletion of two members of the NCR gene family, NCR169 and NCR211, respectively result in an ineffective symbiotic interaction. We analyzed the regulatory elements in the promoters of these two NCRs and define the residues essential for the function of the encoded peptides in this project. We identified a minimal promoter of NCR169 that is competent to control the appropriate expression of NCR169. We defined conserved motifs in this minimal promoter of NCR169 and found that a tetramer form of one of the conserved motifs fused with the 35S minimal promoter and gene NCR169 is able to establish effective symbiotic interaction in ncr169 mutants. In addition to the cysteines in conserved position in peptide NCR169, we have identified additional essential residues and defined that the residues confer specificity of NCR211 to complement mutant dfn4 are located in the last eight amino acids of the peptide. We cloned two additional NCR genes that are required for the symbiotic interaction between M. truncatula and Sinorhizobium species. We developed a system to analyze the function additional NCR genes using the CrispR/Cas9 gene editing approach and identified several NCR genes which are not essential for the symbiotic interaction between M. truncatula and rhizobia.
