A végzetes genetikai betegségek gyógyítása megoldható a hibás gén korrekciójával. Lehetséges stratégia erre a homológ rekombináció indukálása egy tervezett nukleáz által végrehajtott DNS hasítással. Terápiás célra létfontosságú a nukleáz extrém specifikussága a célsejtben. A javasolt projektben a kolicin E7 nukleáz doménjén (NColE7) alapuló mesterséges metallonukleázt fejlesztünk ki. Az intramolekuláris allosztérikus szabályozás új koncepciója, hogy az NColE7 N-terminális szegmense aktiválja a C-terminális katalitikus központot. Egy ilyen nukleáz csakis a specifikus szekvenciához történt kötődés után hasítja el a DNS molekulát. További, a transzkripció szintjén működő fémion-függő szabályozás kialakítását is tervezzük. A következő célokat tűztük ki:
1. Tisztázzuk az N-terminális rész enzimatikus aktivitásra kifejtett hatását az NColE7-ben. NMR spektroszkópiával tanulmányozzuk a 13C/15N jelölt NColE7 mutánsok kölcsönhatását DNS-sel és Zn2+-ionnal szerkezeti és dinamikai szempontból.
2. A specifikusság növelése céljából optimalizáljuk az intramolekuláris allosztérikus aktiválást az NColE7 N-terminális szegmensének segítségével. A funkcionális N-, és C-terminális szekvenciák részletes számítógépes optimalizálása és az új molekulák kísérleti vizsgálata párhuzamosan zajlik.
3. Optimalizáljuk a cinkujj DNS-kötő domén specifikusságát a mesterséges nukleáz funkcionális szekvenciáinak kölcsönhatásain keresztül. Megvizsgáljuk két mesterséges nukleáz kooperatív működésének lehetőségét specifikus kétszálú DNS hasítás kialakítása céljából.
4. A mesterséges enzim transzkripció szintjén történő szabályozása céljából tanulmányozzuk MerR és ArsR fehérjék fémion-függő DNS kötését.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A DNS hasítása tervezett specifikus nukleázokkal homológ rekombinációt indukálhat a sejtekben, ami végzetes genetikai betegségek gyógyítását tenné lehetővé. A FokI nukleáz doménhez fűzött ZF (cinkujj) vagy TALE (Transcription Activator Like Effectors) fehérjék, valamint a CRISPR/Cas9, RNS által vezérelt nukleáz rendszerek e terület legismertebb eszközei. E rendszereknek számos előnyük mellett fő hátrányuk, hogy nem szabályozott módon működnek, lehetőséget nyújtva a célszekvenciától eltérő helyen történő hasításra a sejtekben.
A javasolt kutatás alapvető hipotézise, hogy a fenti hátrány kiküszöbölhető egy olyan, új típusú mesterséges nukleáz alkalmazásával, melyben kihasználjuk az új fehérje ellentétes végein található katalitikus és szabályozó egység közötti kölcsönhatás szükségességét. Az irodalmi adatok (és a saját eredményeink) alapján a cinktartalmú kolicin E7 nukleáz doménje (NColE7) alkalmas erre a célra. Az NColE7-ben – valamint e nukleáz család egyéb képviselőinél is – egy pozitív töltésű aminosav oldalláncokat tartalmazó szegmens jelenléte szükséges a katalitikus folyamathoz, ami szabályozó egységként funkcionálhat. További szabályozás a transzkripció szintjén növelheti a mesterséges nukleázok alkalmazásának biztonságosságát. A következő fő kérdéseket kell megválaszolnunk:
1. Pontosan milyen hatása van az N-terminális szekvenciának a katalitikus aktivitásra az NColE7 fehérjében?
2. Az NColE7 mely szegmensei szükségesek egy működőképes intermolekuláris allosztérikus szabályozáson alapuló mesterséges nukleáz kialakításához?
3. Hogyan növelhető a mesterséges nukleázok specifikussága?
4. Mi az alapja a fémion-függő transzkripciós szabályozás szelektivitásának?

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Mutassa be, hogy a megpályázott kutatási területen lévő hazai és a nemzetközi versenytársaihoz képest melyek az egyediségei és erősségei a pályázatának!

A HNH metallonukleáz családot a részletes kutatások ellenére is számos bizonytalanság övezi: a fémionok szerepe és minősége, a DNS kötésmódja, a katalízis mechanizmusa nem teljesen tisztázottak. A javasolt kutatás eredményei hozzájárulnak az NColE7 – a HNH család egy képviselője – által katalizált hidrolitikus folyamat és a lehetséges allosztérikus szabályozás alapvető szerkezeti és dinamikai összefüggéseinek jobb megértéséhez. Ennek megfelelően célul tűzzük ki egy új nukleáz kifejlesztését, melyben az enzim allosztérikus szabályozásával kizárólagos specifikusságot biztosíthatunk.
A mesterséges nukleázok, mint idegen fehérjék lebontása a humán sejtekben szükségszerű. Ezért a jelenleg fejlesztés alatt álló nukleázokkal – szabályozó mechanizmussal nem rendelkezvén – nem biztosítható, hogy a DNS molekula csakis a kijelölt célszekvenciánál hasadjon el. Az NColE7 alapú mesterséges nukleázok további egyedi előnye, hogy az enzim bármilyen sérülése megakadályozza a nemspecifikus mellékreakciókat, hiszen a működéshez a teljes fehérjeszekvenciára szükség van.
A molekulán belüli, illetve transzkripció szintjén kialakítandó többszörös szabályozás révén az új mesterséges nukleáz platform általánosan alkalmazható lesz génkorrekció, inaktiválás, inzertálás vagy törlés céljára. A moduláris megközelítés, melyben az egységek kézzelfogható, sokoldalú standardizált tulajdonságokkal bírnak, általános stratégiát nyújt a mesterséges nukleázok sejteken belüli biztonságos alkalmazásához. Az allosztérikus szabályozási mechanizmusok optimalizálása a mesterséges nukleázokat hosszú távon a génterápia hatékony eszközeivé teheti, a molekuláris és sejtbiológia területén új innovatív koncepció alapját szolgáltatva.
A génmódosítás a meglévő nukleázok, főként a CRISPR/Cas9 rendszer alkalmazásával számos kutatócsoport érdeklődésének középpontjában áll. Bár ezen mesterséges nukleázok mellékhatásait egyértelműen igazolták, leszögezzük, hogy a javasolt kutatásnak nem célja e technológiákkal versenyezni. Ehelyett a kutatás eredetiséget jelentő szabályozási mechanizmusok tanulmányozását tűzzük ki célként. Az így megszerzett ismeretek általánosíthatók a mesterséges nukleázok teljesítőképességének javítása érdekében.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

A végzetes kimenetelű genetikai betegségek gyógyítása megoldható a hibás génszakasz korrekciójával úgy, hogy közben a genom egyéb részei érintetlenek maradnak. Egy lehetséges stratégia erre a sejtek saját javító mechanizmusainak indukálása tervezett genetikai “ollók” által végrehajtott DNS hasítással. Ez a folyamat befolyásolható egy, a hibátlan genetikai kódot tartalmazó DNS templáttal. Terápiás célra létfontosságú, hogy az alkalmazott genetikai “olló” – egy nukleáz – specifikusan ismerje fel a hibás DNS szekvenciát. Bár korábban több működőképes nukleázt is kifejlesztettek, ki kell emelni ezen enzimek nem szabályozott működését, mint egyik fő hátrányukat. A javasolt projektben egy olyan mesterséges nukleázt fejlesztünk ki, melynek működése az intramolekuláris allosztérikus aktiválás új koncepcióján alapul, amihez a fehérjemolekula N-, illetve C-terminális szegmenseinek megfelelő kölcsönhatása szükséges. Egy ilyen aktiváló szabályozás kizárólag akkor lép életbe, amikor a DNS-t felismerő domén (pl. cinkujj fehérje) a specifikus célszekvenciához kötődik. Ezért egy ilyen nukleáz csak ezután hasíthatja el a DNS molekulát. További előnyük, hogy aktivitásuk megszűnik, amennyiben a sejten belül bármilyen módon megsérülnek. Így elkerülhetők az esetleges mellékhatások. További, a transzkripció szintjén működő fémion-függő szabályozás kialakítása elősegítheti ezen genetikai ollók biztonságos alkalmazását. Amellett, hogy a projekt során jelentős alapkutatási kérdéseket válaszolunk meg, a kutatás eredményei a jövőben innovatív terápiás eljárások alapját képezhetik, melyek révén ma még gyógyíthatatlan genetikai betegségektől szenvedő embertársainkon segíthetünk.

Fateful genetic diseases might be cured by the correction of the mutated gene. A possible strategy is to induce homologous recombination performing a DNA cleavage by a designed enzyme. For therapeutic use it is essential to exclude off-target events. Here we attempt to develop an artificial nuclease (AN) based on the nuclease domain of colicin E7 (NColE7) with a new concept of intramolecular allosteric activation of the C-terminal catalytic centre by the N-terminus of NColE7. The DNA hydrolysis catalysed by the new AN will only occur upon specific DNA binding of the central recognition domain, while the non-specific AN/DNA complex will remain inactive. Further regulation at a transcriptional level in metal ion dependent manner will be explored. We will:
1. Clarify the allosteric role of the N-terminal sequence of NColE7. We aim at studying interactions of the 13C and 15N labelled NColE7 mutants by NMR with DNA/Zn2+-ion, and testing their dynamic properties.
2. Optimize the allosteric activation by the N-terminus of NColE7 to enhance the specificity. We will optimize the interactions between the N-terminal control and C-terminal catalytic units through computer design combined with the synthesis and experimental study of the new molecules.
3. Optimize the DNA recognition specificity of the zinc finger binding domain within ANs through modifying the interactions between the functional sequences of ANs. We will explore the possibility of the cooperative action of ANs to induce specific double strand cleavage of the target DNA.
4. Study metal ion dependent DNA binding of MerR and ArsR proteins to extend the regulation of the ANs at a transcriptional level.

What is the major research question?
Describe here briefly the problem to be solved by the research, the starting hypothesis, and the questions addressed by the experiments.

The homologous recombination within the cells induced by engineered, strictly specific nucleases would be suitable to cure fateful genetic diseases. Zinc Fingers and Transcription Activator-Like Effectors fused to FokI nuclease domain and the CRISPR/Cas9 RNA guided nucleases are the most recent tools in this field. The major drawback of these systems is the uncontrolled catalytic activity allowing for off-target cleavage and cytotoxicity (e.g. upon any damage within the target cell).
The basic hypothesis of the proposed research project is that this disadvantage can be overcome by an artificial nuclease possessing intramolecular allosteric activation, for which the precise mutual interaction between the terminal sequences of the nuclease molecule is essential. According to the published data (including our results) the zinc-containing NColE7 is a suitable candidate for this purpose. In NColE7 – similarly to other members of the HNH nuclease family – a segment containing positively charged amino acids is essential for the catalysis at a specified location. Such sequence can provide the control of the function. Further control at a transcription level may lead to ANs with increased safety. Based on this, the following major questions have to be answered:
1. What is the precise role of the N-terminal sequence in the enzymatic activity of the nuclease domain of colicin E7?
2. Which segments of NColE7 are essential to design and construct a functional artificial nuclease based on intramolecular allosteric activation?
3. How can we increase the specificity of the new ANs?
4. What is the basis of the selectivity of the metal ion mediated transcriptional regulation?

What is the significance of the research?

The well studied HNH nuclease family gives rise to discussions about the role and quality of the metal ions, the mode of the DNA binding and the mechanism of catalytic action. The proposed research will contribute to the better understanding of the catalytic mechanism of the nuclease domain of colicin E7 (NColE7), a representative of HNH nucleases. The results will provide fundamental knowledge on the structural and dynamic aspects of allosteric activation. Based on this we aim at developing NColE7 based regulated artificial nucleases (ANs) to ensure exclusive specificity. The degradation of the artificial nucleases is a desirable process in living cells to get rid of a foreign agent after fulfilling its function. In light of this the nuclease systems being developed presently - without a suitable control mechanism - can not guarantee that the cleavage of the DNA will only occur at the target sequence. The originality and unique advantage of the NColE7-based ANs is that no off-target cleavage events are allowed upon any damage to the nuclease, as the intact sequence is required for its function.
The new ANs, regulated at intramolecular and transcription levels, may generally be optimized for use in gene correction, inactivation, insertion or deletion. In a modular approach - when each engineered parts display a tangible, versatile and standardized functionality -, these nucleases will provide a general design strategy of nucleases, for safe applications in cells. The establishment of these allosteric control mechanisms may turn the artificial nucleases into real tools in gene therapy. Therefore, in long term, our artificial nucleases are expected to form the basis of a novel innovative concept in molecular and cell biology and medicinal research.
The gene engineering with existing ANs, especially with the CRISPR/Cas9 system with all of its advantages and disadvantages is a hot topic attracting the interest of a number of research groups. Although off-target events have been demonstrated with these ANs, we remonstrate that it is not our aim to compete with these technologies, but to explore the regulation mechanisms, which can be generalized to improve the performance of the ANs for gene therapy.

Fateful genetic diseases might be cured by the correction of the mutated gene without otherwise modifying the genome. A possible strategy is to utilize artificial genetic scissors to cleave the DNA and induce the cells’ own DNA repair machinery. This process can be influenced by providing a DNA template containing the correct genetic code. To be applicable in therapeutic action these genetic scissors – i.e. nucleases – have to recognize specifically the incorrect DNA sequence. Although several nucleases that possess promising features have been reported in the literature, they all have a drawback of being uncontrolled. Here we attempt to develop an artificial nuclease with a new concept of intramolecular allosteric activation based on the interactions of the N- and C-terminal segments of NColE7. This activation control will only take effect upon binding of the recognition domain (a zinc finger protein) to the targeted DNA sequence. Therefore, such a nuclease will only be able to cleave DNA upon binding to the specific recognition sequence. In addition they lose their activity in case of any unwanted damage within the cell. Further metal ion dependent control at the level of transcription provides increased safety in the application of these tools. Besides, answering questions of basic scientific importance, the results of this research may be developed into innovative therapeutic procedures in the future to help people suffering in incurable diseases of genetic origin.

Genetikai eredetű betegségek gyógyítása megoldható lenne a sejtek DNS-javító mechanizmusának indukálásával egy tervezett nukleáz által végrehajtott DNS hasításon keresztül. Egy ilyen mesterséges nukleáz, a CRISPR/Cas9 rendszer leírásáért ítélték oda a kémiai Nobel díjat 2020-ban. Terápiás célra létfontosságú a nukleáz extrém specifikussága a célsejtben. Célunk volt, hogy a kolicin E7 nukleáz doménjén (NColE7) alapuló mesterséges metallonukleázt fejlesszünk úgy, hogy azt többszörös szabályozási mechanizmus vezérelje. Bioszervetlen kémikusokként a fémionokat a szabályozási lehetőségek minden szintjén felhasználtuk. Az intramolekuláris allosztérikus aktiválást a cinkujj részlet DNS felismerésén, valamint az NColE7 C-terminális katalitikus központjában lévő fémion koordinációs környezetének alakításán keresztül alakítottuk. Kimutattuk, hogy az NColE7 mely részletei alkalmasak a cinkujj fehérjékhez kapcsolva DNS hasítására. Úgy találtuk, hogy ezt a folyamatot az NColE7 fehérjébe beépített egyéb fémkötő részlet segítségével a cinkionok koncentrációja is befolyásolja. A DNS kötés és hasítás mechanizmusát tanulmányoztuk cinkujj fehérjék segítségével különböző átmenetifém-ionok jelenlétében. A mesterséges nukleáz fehérje képződése a transzkripció szintjén is szabályozható. Erre a célra a fémion-függő CueR fehérjét alkalmazzuk. A CueR fémion megkötésének és szelektivitásának tanulmányozása során kimutattuk a fehérje aktív központjának közelében lévő aminosavak szabályozó szerepét.

Cure of diseases with genetic origin would be possible by inducing the cells’ own DNA repair mechanisms through DNA cleavage by a designed nuclease. The Nobel prize in chemistry has been awarded for a description of the CRISPR/Cas9 system, an artificial nuclease of this kind in 2020. The extreme specificity of the nuclease within the target cell is essential for therapeutic purpose. Our goal was to develop an artificial nuclease based on the nuclease domain of colicin E7 (NColE7) with multiple regulatory mechanisms. As bioinorganic chemists we used metal ions at all potential levels of the regulation. The intramolecular allosteric activation was modulated through the DNA recognition of the zinc finger domain as well as by shaping the coordination environment of the metal ion in the C-terminal catalytic centre of NColE7. We defined the specific sections of NColE7 that can be suitable for regulated DNA cleavage when fused to the zinc finger protein. It was found that this process can also be influenced by the zinc(II) concentration through further metal binding motifs. We have studied the binding and cleavage of the DNA by zinc finger proteins in the presence of various transition metal ions. The expression of the artificial nuclease can be controlled at the level of transcription by the metal ion dependent CueR protein. Studying the metal ion binding and selectivity of CueR, we have described the regulatory role of the amino acids in the neighbourhood of the active centre.
