A tanulás és a memória molekuláris hátterének részletes megismerése az elkövetkező évek egyik legfontosabb tudományos kihívása. A posztszinaptikus denzitás (PSD) egy összetett fehérjehálózat, melynek bizonyos elemei viszonylag jól ismertek, a kölcsönhatások és azok dinamikájának részletes feltérképezésétől azonban még messze vagyunk. Az egyéb jelátviteli folyamatokban részt vevő ún. állványfehérjék vizsgálata azt sugallja, hogy a hálózatot szervező fehérjék szerepe lényegesen több lehet a partnerek passzív megkötésénél és aktívan befolyásolhatják az információfeldolgozási folyamatot.
Kutatásunk célja a funkcionálisan rendezetlen GKAP (Guanylate Kinase Associated Protein) fehérje részletes szerkezeti-dinamikai jellemzése. A GKAP számos jól jellemzett molekulával lép kölcsönhatásba, a PSD egyik fő szervezője. Kiemelt célunk a GKAP partermolekulákkal való kölcsönhatásainak és azok egymással való összefüggéseinek vizsgálata.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A kutatás célja a GKAP fehérje működésének atomi szintű, mechanisztikus szemléletű vizsgálata a térszerkezet és belső dinamika korszerű módszereken alapuló vizsgálatával. Részletes céljaink:
- A teljes GKAP és funkcionálisan fontos fragmensei esetében a rendezetlenség mértékének, lokális térszerkezeti preferenciák és a szekvenciában távol eső régiók közötti esetleges kölcsönhatások kvantitatív leírása NMR-spektroszkópiával mért paramétereket tükröző sokaság-alapú szerkezeti modellekkel. Figyelmet fordítunk majd a GK doméneket megkötő, 14 aminosavas ismétlődő motívumok közötti szerkezeti-dinamikai eltérésekre és azok szekvenciális környezetének hatására, valamint a GKAP első ~300 aminosavas, az egyes izoromára specifikus szakaszára, valamint a prolingazdag régiókra.
- A GKAP egyes izoformái és módosított (foszforilált, Ser->Glu mutánsok segítségével) formái közötti szerkezeti-dinamikai különbségek részletes feltérképezése
- A GKAP egyes parterfehérjékkel (GK és PDZ domének, dinein könnyű lánc és lehetőség szerint SH3 domének) alkotott komplexeinek vizsgálata, különös tekintettel az esetleges allosztérikus / kooperatív sajátosságokra

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Mutassa be, hogy a megpályázott kutatási területen lévő hazai és a nemzetközi versenytársaihoz képest melyek az egyediségei és erősségei a pályázatának!

Várakozásaink alapján részletes képet kapunk majd a GKAP fehérje atomi szintű működéséről, és így a PSD egy fontos komponenséről állnak majd rendelkezésünkre szerkezeti és dinamikai információ, funkcionális kontextusban. Amennyiben léteznek, ismerni fogjuk a fellépő allosztérikus/kooperatív hatások egy részét is. Ideális esetben egyes variánsok közötti különbségek is ismertek lesznek, valamit adott pozíciókban történő foszforiláció hatása a szerkezetre/dinaikára/partnerkötésre. Az eredmények felhasználhatóak lesznek a szinaptikus jelátvitel és plaszticitás olyan rendszerbiológiai modelljeiben, amelyek a PSD-beli kölcsönhatásokat és azok dinamikáját is részletesen figyelembe veszik. A kutatás alapvetően alapkutatás, de hosszabb távon gyakorlati jelentősége is lehet az idegtudományok tágabb értelemben vett területén is.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

A tanulás és a memória molekuláris szintű hátterének feltérképezése a következő évek, évitizedek egyik legfontosabb tudományos kihívása. Az idegsejtek közötti kommunikációban részt vevő fehérjemolekulák kapcsolatrendszerének feltárása kulcsfontosságú ahhoz, hogy a memória különböző formáinak kialakulását, fennmaradását és törlését az elemi folyamatok szintjén megérthessük. A tervezett kutatás során egy konkrét fehérje, a GKAP (Guanylate Kinase-Associated Protein) működését szeretnénk minél részletesebben tanulmányozni. A GKAP az idegsejtek közötti kapcsolatot biztosító szinapszisok "fogadó" oldalán kialakuló fehérjehálózat szervezésében vesz részt. A GKAP az úgynevezett funkcionálisan rendezetlen fehérjék közé tartozik, azaz nagy részén nem rendelkezik állandó, jól meghatározott térszerkezettel. Az ilyen nagyon mozgékony molekulák vizsgálatára a leghatékonyabban az NMR-spektroszkópia nevezetű szerkezetvizsgáló módszer alkalmazható, melynek segítségével az egymásba alakuló térszerkezetek nagy pontossággal feltérképezhetőek. A kapott mérési eredményeket megfelelő számításokkal kombinálva részletes háromdimenziós modelleket alkothatunk.

The molecular mechanisms of learning and memory are revealed at an increasing pace, yet we still lag behind with the detailed understanding of protein:protein interactions specifically involved. The postsynapic density (PSD) is a web of interacting proteins containing a many different folded domains and binding motifs. Although there are several well-known scaffold proteins, such as PSD95, the exact role and interactions of the constituent proteins is largely unknown. The network is likely dynamic and features a number of complementary and redundant interactions of different strengths. Studies on other scaffolding proteins in signal transduction processes suggests that the network might have much more complex roles than being a passive scaffold and might actively regulate or at least modulate postsynaptic information processing and transmission.
Guanylate kinase-associated protein (GKAP, or DLGAP1 for discs large-associated protein 1) is an essential component of the PSD with long predicted disordered regions containing a number of linear motifs mediating interactions with different partner molecules. In the proposed research we plan to focus on the detailed structural characterization of this protein with specific emphasis on the structure and dynamics of its disordered regions and their modulation by intra- and intermolecular interactions, ligand binding properties and possible cooperativity/allosteric effects.

What is the major research question?

We plan to investigate the structure and dynamics of GKAP as well as changes in these upon partner binding. In particular, we will focus on the following topics:
- We will investigate the extent of disorder, local structural preferences and possible tertriary interactions using various GKAP constructs, including full-length GKAP and selected splice variants using structural ensemble models based on NMR measurements. Specifically, the structure and dynamics as well as the possible intramolecular interactions of the first ~300-residue long segment, specific for isoform 1 will be investigated. We will also put special emphasis on proline-rich regions.
- We will put specific emphasis on regions particpating in described interactions with guanylate kinase-like (GK) domains and dynein light chain (DLC). We will aim to elucidate the difference between the tandem 14-aa repeats and the role of their sequential context. The impact of phosphorylation will be studied using Ser->Glu mutants (using Glu as a phosphoSer analogue). The affinity of the predicted DLC-binding motifs will be tested and the symmetry of the complex formed will be investigated.
- We will look for signs of allostery/cooperativity between different binding sites in different GKAP constructs and isoforms. To this end, we will try to partially reconstruct known complexes (e.g. those binding to DLC and GK domains simultaneously) and test other ones with possible physiological relevance, if sample conditions permit.

What is the significance of the research?
Describe the new perspectives opened by the results achieved, including the scientific basics of potential societal applications. Please describe the unique strengths of your proposal in comparison to your domestic and international competitors in the given field.

It is expected that we will have a detailed description of the structure and dynamics of GKAP at hand including a mechanistic description of partner binding and, if present, its allosteric/cooperative behavior. Such a description will be a valuable contribution to the understanding of the organization and dynamics of the postsynaptic density, as GKAP provides a connection between a number of PSD proteins with known importance. In the most ideal case we will also have insight to the different behavior of splice variants and/or phosphorylated species. The results are expected to contribute to the establishment of quantiative systems biology models taking into account the function of the protein network in the PSD. These results are well within the domain of basic research but have potential use in practical neuroscience on the long run.

One of the most important challenges in the forthcoming years will be the decipheration of the molecular basis of learning and memory.
Mapping the interaction network of proteins involved in interneuronal communication is key in understaning the basic processes in establishing, maintaining and deleting different forms of memory. The planned reserach will focus on the detailed characterization of the protein GKAP (Guanylate Kinase-Associated Protein). GKAP is involved in the organization of the protein network at the "receiving" side of synapses. GKAP is an intrinsically disordered protein, meaning that on its largest part it does not adopt a well-defined 3D structure. To characterize such highly dynamic molecules, NMR spectroscopy can be applied most effectively as it allows the mapping of the interconverting conformations with high high precision. Cimbining the measured parameters with suitable computational methods it is possible to obtain detailed 3D structural models of the conformations present. We plane to investigate full-length GKAP along with its specific segments and natural variants. We will put special emphasis on how the binding of a ligand might influence the interactions with successive ones. The planned research is basic research but on the long run it might have potential practical use in medicine.

Előállítottuk a GKAP posztszinaptikus állványfehérje különböző szegmenseit és jellemeztük azok szerkezetét és partnerkötési jellemzőit. Ezen konstrukciók többsége funkcionálisan rendezetlen és korábban nem vizsgált, emiatt előre nem látható kihívásokat jelent, melyeket a járványhelyzet miatt nem tudtunk még teljesen megoldani. A GKAP DYNLL8-kötő szegmensének előzetes jelhozzárendelését elvégeztük, és jellemeztük a DYNLL8 (dinein könnyű lánc) fehérjével történő kölcsönhatását is. A GK-kötő régió esetében is sikerült NMR-spektroszkópiai méréseket végeznünk. A C-terminális régió Shank PDZ doménnel való kölcsönhatásának jellemzésével is előrehaladtunk, és közzétettük a Shank1 PDZ domén NMR jelhozzárendelését, megerősítve annak monomer mivoltát és egyik hurokrégiójában egy rövid helikális szakasz jelenétét. A rendezetlen szakaszok térszerkezeti modelljeinek felépítéséhez létrehoztuk a DIPEND eljárást és fejlesztettük a CoNSEnsX+ webszerverünket is. Előállítottuk a GKAP egyik kötőpartnere, a PSD-95 fehérje PDZ doménjeinek dinamikus szerkezeti sokaságait és feltártuk az intra- és interdomén flexibitás és ligandumkötés kapcsolatának új aspektusait. A posztszinaptikus denzitás szerveződésének jobb megértése érdekében megalkottuk a PSINDB adatbázist és rendszerbiológiai jellegű szimulációkat futtattunk, valamint átfogó bioinformatikai elemzéseket végeztünk a coiled coil szerkezetek, a fázisszeparáció jelensége és az alacsony komplexitású fehérjeszakaszok kapcsán.
Results in English
We have prepared different segments of the postsynaptic scaffold protein GKAP and characterized their structural and partner binding properties. Most of these constructs are novel and functionally disordered, thus provide unforeseen challenges which could not be fully resolved due to the pandemic situation. An initial resonance assignment of the DYNLL8-binding region along with partner binding investigations have been completed. For the GK-binding region we have also obtained NMR spectra. We have also characterized the Shank PDZ-binding C-terminal region pof GKAP and have published the resonance assignment of Shank1 PDZ confirming its monomeric nature and the presence of a short helix in one of its loops. To build and characterize structural models of disordered regions, we have developed the DIPEND pipeline and have also updated our CoNSEnsX+ webserver. We have generated and characterized dynamic structural ensembles of the PDZ domains of PSD-95 to decipher novel aspects of intra- and interdomain motions and ligand binding. In order to better understand the organization of the postsynaptic density, we have developed the PSINDB database and performed systems biology simulation. In addition, we conducted investigations in the fields of coiled coils, protein phase separation and low-complexity sequences.
