A kutatás összefoglalója, célkitűzései szakemberek számára
Itt írja le a kutatás fő célkitűzéseit a témában jártas szakember számára.

A XIII-as véralvadási faktor és az antithrombin III közös jellemzője, hogy aktiválódásukat és/vagy aktivitásukat nagy konformáció változás kíséri. Célunk, hogy in silico kísérletek segítségével mélyebb betekintést nyerjünk a konformációváltozások atomi részleteibe. Különösen az olyan időskálán megvalósuló korrelált mozgások és kölcsönhatások állnak érdeklődésünk középpontjában, melyek más kísérleti módszerekkel nem- vagy csak nagy nehézségek árán vizsgálhatók.
A XIII-as faktor esetén a kutatásaink a legutóbb általunk konstruált 3D modell finomítására és annak in silico kísérletekben történő alkalmazására irányulnak. Fontos része munkatervünknek az aktiválódást kísérő meglepően nagy konformációs változás szerkezeti okainak valamint kezdeti lépéseinek felderítése.
Tervezzük továbbá, hogy az aktív XIII-as faktor modelljének segítségével és az irodalomban fellelhető valamint laboratóriumunkban szintetizált szubsztrátok dokkolásával újabb információkat nyerünk a FXIII szubsztrát kötő képességét meghatározó aminosavakról. A részben általunk kifejlesztett ONIOM módszerek felhasználásával vizsgálni kívánjuk a transzglutamináz reakció atomi és szubatomi részleteit.
Az antithrombin esetében már sok, elsősorban röntgendiffrakciós módszerrel nyert sztatikus adat áll rendelkezésünkre az egyes lehetséges konformerekről. A tervezett kutatásaink fókuszában az egyes sztatikus konformációkat összekötő útvonalak felderítése és az antitrombin dinamikai sajátságainak leírása áll. A molekuláris szimulációk trajektóriáiból nyerhető korrelált mozgások elemzése várakozásaink szerint hozzájárul az antithrombin heparin indukálta aktivációjának részletesebb megértéséhez.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A tervezett kutatás során feltételezzük, hogy kellően hosszú molekuláris dinamikai szimulációk segítségével (megfelelő empirikus erőtér alkalmazásával) a domének stabilitása és korrelált mozgása (relatív elmozdulásaik kezdeti lépései) megadhatók, még ha a szimulációs időskála jóval rövidebb is a tényleges mozgás idejénél. Ebből kiindulva a következő kérdések megválaszolását tűzzük ki célul:
Jellemzi-e a véralvadás XIII-as faktorát olyan belső mozgás, amely mentén a feltételezett aktív konformáció kialakulhat? Hogyan (milyen elemi kölcsönhatásokon keresztül) befolyásolják ezt a szimulációban jelen levő explicit Ca2+ ionok? Mennyire stabilak és milyen mértékig mozognak együtt a XIII-as véralvadási faktor A alegységeinek doménjei?
A szulfatált pentaszacharid egység laza kötődése az antithrombinhoz hogyan indít el egy indukált illeszkedéses kölcsönhatást, amely sokkal erősebb kötődést, távolabbi konformációváltozásokat és mintegy három nagyságrenddel nagyobb aktív X-es véralvadási faktor elleni gátló képességet okoz? Milyen részlépésekből tevődik össze az antithrombin teljes konformációs változása? Az antithrombin III néhány ismert mutációja (pl. a Budapest III) hogyan befolyásolja a kötődést és a konformációs átmeneteket?
Elfogadott, hogy a szofisztikált hibrid kvantummechanikai-molekulamechanikai (QM/MM) módszerekben jól alkalmazhatók biokémiai reakciók leírására. A transzglutamináz reakció mechanizmusát valamint az aktív hely környezetében levő aminosavak mechanizmusra gyakorolt hatását kívánjuk feltárni ilyen számítások segítségével.

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Mutassa be, hogy a megpályázott kutatási területen lévő hazai és a nemzetközi versenytársaihoz képest melyek az egyediségei és erősségei a pályázatának!

A fentebb vázolt kutatások célja a vizsgált proteinek dinamikájának, aktiválódási folyamatának és hatásmechanizmusainak mélyebb megértése. Bizonyos következtetések, megfelelő óvatossággal minden bizonnyal alkalmazhatók in vitro és in vivo kísérletek értelmezésénél. A nyert tapasztalatok a következőkben így fontos kiindulópontként szolgálhatnak az adott proteinek in silico (esetleg in vitro vagy in vivo) kísérleteinek tervezésénél és kivitelezésénél.
A XIII-as véralvadási faktoron végzett in silico kísérletek segíthetnek megérteni, hogy egyes paraméterek hogyan befolyásolják az aktivációt. Egy jellemző példa erre annak felderítése, hogy a mutációk és polimorfizmusok hogyan befolyásolják az aktív XIII-as faktor kialakulásának valószínűségét.
Irodalmi adatokat valamint saját laborunk kísérleti eredményeit felhasználva a XIII-as faktor és szubsztrátjai flexibilis dokkolásában nemcsak a tökéletesebb aktív XIII-as faktor 3D szerkezetének megépítésében segít hanem fontos hatás-szerkezet összefüggések feltárásához is hozzájárul. Ez utóbbihoz valamint hatékony inhibítorok tervezéséhez kaphatunk további fontos adatokat a tervezett QM/MM számítások elvégzése során.
Az antithrombin és antitrombin - pentaszacharid komplexeken végzett szimulációk fontos információkkal szolgálhatnak a kötődés részleteiről, a mutációk és polimorfizmusok kötődést befolyásoló hatásának atomi részleteiről. Ily módon feltérképezhetők az egyes monoszacharid egységek és azon belül a funkciós csoportok hozzájárulásai a szoros illeszkedés kialakulásához. Elviekben lehetőség nyílhat arra, hogy az antithrombin bizonyos mutációihoz és/vagy polimorfizmusaihoz, melyek a pentaszacharid kötődést gyengítik, speciális aktiváló molekulákat tervezzünk.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

A XIII-as véralvadási faktor és az antithrombin III a véralvadási folyamatokban fontos szerepet betöltő fehérjék. Az előbbi a véralvadás során, a folyamat utolsó enzimjeként stabilizálja a vérrögöt. Az utóbbi ezzel szemben a nemkívánatos vérrögképződést igyekszik megakadályozni azáltal, hogy speciális módon gátolja a vérrögképződésben fontos szerepet játszó enzimeket (szerin proteázokat). Közös jellemzőjük azonban, hogy aktiválódásukat (az aktív enzim illetve az aktív inhibitor kialakulását és működését) nagy léptékű konformációváltozás kíséri. Tervezett kutatásunkban az aktiválódás folyamatának megindulását, annak atomi részleteit kívánjuk feltárni. Tervezzük a XIII-as véralvadási faktor és szubsztrátjai kölcsönhatásának szimulációját, a szimulációk alapján a szerkezeti információk finomítását. Szintén tervezzük az antithrombi III és az antithrombin III pentaszacharid complex dinamikai szimulációit. Ez utóbbi szimulációk fontos szerkezeti biológiai adatokkal szolgálhatnak a többlépéses indukált illeszkedés kialakulásáról. Álláspontunk szerint a tervezett szimulációs kísérletek mind a XIII-as véralvadási faktor mind az atithrombin III esetében hozzájárulhatnak e két fontos fehérje élettani szerepének mélyebb megértéséhez és szabályozási mechanizmusaik megismeréséhez. Messzebbre tekintve, ez utóbbinak új hatóanyagok/gyógyszerek tervezésében lehet nem lebecsülendő szerepe.

Summary of the research and its aims for experts

Both blood coagulation factor XIII and antithrombin (or antithrombin III) undergo large conformational change(s) during their activation and/or action. We aim to get deeper insight into the atomic events of conformational changes by means of in silico experiments. We especially interested in the correlated motions and the interactions on the time scale which is not (or not easily) amenable by „traditional” experiments.
At the FXIII our research will focus on the refinement of the 3D model we have derived recently and its application in in silico experiments. Revealing the inherent structural cause of the surprisingly large conformational change during activation and the atomic details of the first steps of the conformational transition are the main part of our work plan.
We plan to identify the amino acids playing major role in substrate binding by means of comparison the experimental data both from the literature and from our laboratory with the in silico docking experiments using our recently derived active factor XIII structure. We expect to reveal the atomic and sub atomic details of the transglutaminase reaction using the ONIOM method which was developed partially by us.
In the case of antithrombin III there are many of static experimental data on the possible conformers, mainly obtained from X-ray experiments. We will focus our attention on finding the path between stable conformers and the description of the dynamical nature of antithrombin III. Correlated motions, which can be extracted from the trajectory of molecular simulations will help us to understand the fine detail of the heparin induced activation of antithrombin.

What is the major research question?
Describe here briefly the problem to be solved by the research, the starting hypothesis, and the questions addressed by the experiments.

We assume that analyzing the correlated motions obtained from molecular dynamics simulations which are long enough (using the appropriate empirical force field) the stability of domains and the first events of their relative movements can be predicted even if the time scale of simulation is significantly shorter than the time of real movements.
Accepting the assumption written above the main questions are:
Is there any characteristic internal motion at blood coagulation factor XIII along which the assumed active conformation can be formed? How and by what elementary interactions it can be influenced including explicit Ca ions in the simulations? How stable the domains of blood coagulation factor XIII A subunit are and to what extent they movements correlate?
How the weak interaction between antithrombin and the sulfated pentasaccharide unit initiate an induced fit interaction which resulted in much stronger binding, distant conformational transitions and the increase of inhibition capability by three orders of magnitude against active blood coagulation factor Xa. What kind of elementary conformational transitions result in the entire conformational transition? How some mutations (e.g. Budapest III) of antithrombin can influence the pentasccharid - antithrombin interaction and the conformational transition?
Predictive power of sophisticated hybrid quantum mechanics – molecular mechanics (QM/MM) methods is generally accepted for biochemical reactions.
From a series of such calculations we intend to reveal the mechanism of transglutaminase reaction and the effect of amino acid residues near the active site on the reaction mechanism.

What is the significance of the research?

The goal of the planned research outlined above is the understanding of the dynamics, activation and mode of action of the examined proteins. Certain conclusions with appropriate cautiousness can be applied probably in interpretation of in vitro and in vivo experiments. The experience we obtained such way can be used as an important starting point in designing further in silico (possibly in vitro or in vivo) experiments on these proteins.
The in silico experiments on blood coagulation factor XIII can help to reveal how certain parameters affect the activation. How mutations and polymorphisms influence the probability of the formation of active factor XIII can be an example for this.
Using the experimental data from both the literature and from our laboratory in the flexible docking of substrates to factor XIII will help at the same time in bringing the model of factor XIII closer to perfection and revealing important structure activity relationships. The planned QM/MM calculations not only will serve us important data for the latter one but might help in designing efficient inhibitors as well.
The molecular dynamics simulations on antithrombin and antithrombin-pentasaccharide complex will serve us valuable information on the atomic details of pentasaccharide binding and on how the mutations and/or polymorphisms influence that binding. The contributions of each monosaccharide unit and each functional group to the formation of tight fitting can be mapped as well. In principle, it can be designed specific activator which is able to activate antithrombin at those cases when the heparin-like pentasaccharids not function properly due to e.g. certain mutations and/or polimorphisms which prevents tight pentasaccharide binding.

Summary and aims of the research for the public

The blood coagulation factor XIII and antithrombin III are proteins with essential roles in blood coagulation processes. The former one as a last enzyme in blood coagulation cascade stabilizes the blood clot. Contrarily, the latter one plays crucial role in preventing the exaggerated thrombus formation in such way that inhibits enzymes (serine proteases) which have crucial role in blood clot formation. Their common feature is that their activation (the formation of active enzyme and the formation and action of the active inhibitor) accompanied by large scale conformational change. We aim at revealing the atomic details of the initial phase of the activation. We aim at also carrying out simulation on the interaction of blood coagulation factor XIII with its substrates and refining of the available structural data of the active factor XIII based on these simulations. Regarding the antithrombin III we will focus our attention on the dynamical properties of antithrombin and the antithrombin-pentasaccharide complex. The corresponding dynamical simulations probably will serve us important structural biology data on the multistep induced fit interaction between the antithrombin and the pentasaccharide. We expect essential contributions to the understanding of the physiological roles and the possible regulation mechanisms for both of the factor XIII and antithrombin III from these simulations. It might have non negligible role in designing new, specific drugs.

In the project, we have studied the cysteine proteases' enzyme mechanism with hybrid quantum mechanics/molecular mechanics-molecular dynamics methods in the aspect on the papain enzyme (Phys. Chem.
