Az RNS silencing egy poszt-transzkripcionális gén regulációs mechanizmus, ami legtöbbször negatívan regulálja a génexpressziót. Az RNS silencing mechnizmusát a duplaszálú RNS indítja be, amit az RN-áz III doménnel rendelkező DICER kis RNS-ekké vág fel. A kis RNS-ek az Argonaute (AGO) fehérjét tartlmazó RISC komplexbe épülnek be, ami az RNS silencing végrehajtó egysége.

Az SPMMV P1 egy WG/GW doméneket tartalmazó virális fehérje, ami AGO kötésen keresztül gátolja az RNS silencing-et.
Az SPMMV P1 fehérje második WG/GW doménjét 5 Cys veszi körül, amiről azt feltételezzük, hogy egy cink finger motívum kialakításában vesz részt. Érdekes módon az eddig ismert WG/GW domén fehérjék között nincs cink fingert tartalmazó fehérje.
Szeretnénk megvizsgálni a cink finger szerepét az AGO kötésben és a silencing szupresszor funkcióban. Továbbá biokémiai és struktúrális biológiai módszerekkel meghatározni hogyan kapcsolódik a P1 az AGO fehérjéhez. Ezekkel az eredményekkel közelebb kerülhetünk a P1 molekuláris mechanizmusának megértéséhez.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A SPMMV P1 fehérje a WG/GW doménjein segítségével kötődik az AGO fehérjpéhez. Azonban találtunk egy feltételezett cink finger domént a P1 fehérjében, aminek a mutációja együttjárt a silencing szupresszor aktivitás elvesztésével. Eddig az SPMMV P1 az egyedüli fehérje, ami WG/GW és cink finger doméneket egyaránt tartalmaz.
Tervezett munkánk során a következő kérdésekre keresünk választ:

-Mi a szerepe a cink finger doménnek? A cink finger szükséges-e a WG/GW doménekhez hasonló módon az AGO kötéshez? Vajon a cink finger domán a P1 struktúrális integritásának kialakításához szükséges?

-Biokémiai és struktúrális biológiai mószerekkel szeretnénk meghatározni a P1 silencing szupresszor működési mechanizmusát

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Korábbi eredményeink azt mutatták, hogy az SPMMV P1 egy egyedi RNS silencing szupresszor, mivel a WG/GW doménjevel képes AGO proteint kötni és gátolja az aktív RISC komplex működését. Az állati és növényi WG/GW fehérjék, úgymint az NRPD1b, SPT5-like protein, GW182 és a humán Prp29 akkor veszik fel pontos szerkezetüket, amikor az AGO fehérjéhez kapcsolódnak. Eredményeink azt valószínüsítik, hogy a P1 fehérje szerkezetét a benne lévő cink finger domén alakítja ki. In vitro és in vivo kísérleti rendszerek használatával szeretnénk meghatározni a cink finger domén szerepét a P1 működésében. Továbbá, biokémiai és struktúrális biológiai megközelítések alkalmazásával szeretnénk felderíteni a P1 működési mechanizmusát. Eredményeink hozzájárulhatnak egy növényi virális RNS silencing szupresszor humán rendszerekben való használatához.

Summary of the research and its aims for experts

RNA silencing is a post-transcriptional gene regulation mechanism conserved in almost all eukaryotes and involved in many essential biological processes. The trigger of RNA silencing can be pri-miRNAs for miRNAs or double stranded (ds) RNAs as replicative forms of plant viruses. Trigger RNAs are processed into si- and miRNAs by the RNAse III type enzymes Dicers, then small RNAs are loaded into the Argonaute (AGO) protein containing protein complexes called RNA induced silencing complex (RISC). In the last few years, several AGO binding proteins were identified. Most of them contains WG/GW domains that mediates the interaction with AGO. This group of proteins was named WG/GW proteins after the founding member GW182 protein of human.
SPMMV P1 is a WG/GW protein inhibiting target cleavage of active RISC complexes.
Our previous results showed that revealed three WG/GW motifs resembling the AGO binding platform conserved in plants and metazoans at the N-terminal part of P1 are required for AGO binding and silencing suppressor activity. Recently, we found that 5 cysteine residues surrounding the second GW domain on the SPMMV P1 protein might form a zinc finger (Zfn) motif and essential for activity. Moreover, our bioinformatics analysis revealed that no other known WG/GW domain protein has any Zfn domain indicating the novelty of our finding. We intend to study the significance of the WG/GW domains and the role of the zinc finger motif in the activity of P1 protein. We believe that clarifying the binding mechanism of P1 to AGO would explain its silencing suppressor activity.

What is the major research question?
Describe here briefly the problem to be solved by the research, the starting hypothesis, and the questions addressed by the experiments.

The WG/GW domains of the SPMMV P1 protein serve to bind AGO and required for silencing suppressor activity. However, the SPMMV P1 C88A, C91A mutant, aka Zfn mutant, has no RNA silencing suppressor activity. Moreover, our bioinformatics analysis revealed that no other known WG/GW domain protein has any Zfn domain indicating the novelty of our finding.

Therefore in our proposal, the following key questions will be attempted to answer:

-We intend to study the significance of the Zfn domain of P1 in terms of silencing suppressor activity and AGO binding. We already know that P1 lacking the Zfn domain, but not the 3 GW/WG has no silencing suppressor activity. Is the Zfn mutant still able to bind AGO? What is the role of the Zfn domain in terms of activity and function? Is the Zfn domain required for the structural integrity of the P1 protein?

-Using biochemical and structural biology experimental systems, we attempt to determine the working mechanism of the P1 RNA silencing suppressor.

Our recent work led us discover the SPMMV P1 as a unique RNA silencing suppressor inhibiting active RISC by binding AGO protein by its WG/GW domains. Plant and animal WG/GW proteins such us NRPD1b, SPT5-like protein, GW182, human Prp29 are thought to be unstructured in the repeated WG/GW regions and correct folding occurs upon binding to AGO proteins. In contrast, our finding supports the view that the three WG/GW domain containing P1 protein could be more structured. The zinc finger fold might be required for proper folding supporting silencing suppressor activity. Using the mutant approach combined with in vivo and in vitro experimental systems, we will be able to characterize and determine the role of the Zfn fold. Moreover, identifying the binding surfaces on both P1 and AGO proteins by biochemical and structural biology approaches, we will be able to find determine how P1 binds AGO and how RNA silencing suppression by P1 takes place. Thus, we strongly believe that our preliminary results and experimental approaches guarantee the novel results to better understand the molecular mechanism of the unique AGO binding RNA silencing suppressor. Finally, our work could open a new avenue by allowing us to engineer P1 to use it in mammalian (human) systems to inhibit RNA silencing.

Az RNS silencing egy, a legtöbb eukariótában meglévő génregulációs rendszer, ami antivirális funkcióval is rendelkezik. A vírusokban az evolúció során olyan fehérjék alakultak ki, amelyek segítségével semlegesíteni tudják az RNS silencing-et (RNS silencing szupresszor). Munkánk során bemutattuk, hogy az SPMMV P1 silencing szupresszor kapcsolatba lép az AGO1 és AGO2 fehérjével, melyek a növény antivirális védekezésében esszenciális szerepet játszanak, azonban a P1 kizárólag az AGO1 aktivitását gátolja. A P1 fehérjében azonosítottunk egy cink finger motívumot, amiről kísérleteink során bebizonyítottuk, hogy a P1 fehérje effektor doménjeként funkcionál. Egy összehasonlító kísérlet eredménye alapján - melyben vad típusú AGO1 és P1 fehérjéket használtunk különböző kombinációkban - megállapítottuk, hogy a P1 fehérje meggátolja a target RNS kapcsolódását a kis RNS-sel töltött AGO1-hez. Biokémiai eredményeinket 3D krisztallográfiás adatokkal is alá akartuk támasztani. A baculovírus alapú fehérjeexpressziós rendszert használva az AGO1-et és különböző P1 fehéjéket egyszerre expresszáltatva rovarsejtekben előállítottuk az AGO1/P1 komplexet. A három lépésből álló tisztítási folyamat után a komplexek kristályképződését különböző körülmények között teszteltük, ami egyelőre nem hozott pozitív eredményt.

RNA silencing is an adaptive immune system regulating many biological processes including antiviral defense. To evade this response, viruses of plants evolved viral suppressors of RNA silencing proteins. During the course of our work, we characterized the interaction between the SPMMV P1 silencing suppressor and AGO proteins. We showed that SPMMV P1 interacts with both AGO1 and AGO2, but solely inhibits AGO1 function. Moreover, a mutational analysis of a newly identified zinc finger domain in P1 revealed that this domain could represent an effector domain as it is required for P1 suppressor activity but not for AGO1 binding. A comparative analysis of the target RNA binding capacity of AGO1 in the presence of wild-type or suppressor-defective P1 forms revealed that P1 blocks target RNA binding to AGO1. Our results describe the negative regulation of RISC, the small RNA containing molecular machine. We aimed to support our biochemical results with 3D structural studies to visualize the mode of P1 action on the AGO1 protein. By the help of the baculovirus based protein expression system we used co-infection of insect cells to promote AGO1-DAH/P1 complex formation. The AGO1-DAH/P1 complex was purified in three steps and used for screening crystallization conditions, which has not provided the expected results so far.
