Az amyloid betegségek egyik meghatározó jelensége, hogy a kulcs fehérjék természetes konformációjukból egy alternatív -b-redőzött rétegben gazdag- konformáción keresztül hosszú fibrillumokba rendeződnek. Mára már köztudott, hogy a legtoxikusabb elemek a betegség kifejlődése során az ún. amyloid oligomerek, melyek a teljes aggregációs folyamatnak nem a végső, hanem köztes szereplői. A közelmúltban olyan toxikus oligomer szerkezetet tártak fel, mely egy vízoldható redőzött rétegben gazdag hordó szerkezetet vesz fel ahol a hydrofób oldalláncok a hordó belsejében tömörülnek. A b-redőzött réteghez kapcsolódó toxicitás ismert antimikrobiális peptidek esetén is, melyek a sejtmembránon fejtik ki hatásukat egy kevéssé értett mechanizmussal. Fenti példák mellett a b-hordó szerkezet gyakori membránfehérjék esetében is, ahol a hordó belső részén a poláris oldalláncok a gyakoribbak. Szerkezet-hatás összefüggésben különösen érdekes és releváns hogyan függ össze bizonyos vegyületek toxicitása és a hordó szerkezeti motivum. Ezen összefüggés megértése nagy valószínűséggel egyszerre engedne betekintést a neurodegeneratív betegségek kialakulásának kulcs részeibe és segítené új antibiotikumok hatékonyabb tervezését.
A b-peptidek hasonló szerkezeti változatossággal rendelkeznek, mint a természetes peptidek, viszont enzimrezisztenciájuk sokkal magassab. Ezért a fenti szerkezet-hatás összefüggés tanulmányozására, és jövőbeni kihasználására ideális modelrendszernek ígérkeznek.
A kutatási tervem fő célja olyan oligomer b-peptid rendszerek számítógépes tervezése és vizsgálata melyek képesek ugyanazt a hordó szerkezetet felvenni mind vízben, mind lipid kettősrétegekben.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A kutatás hipotézise, hogy bizonyos, hidrofil és hidrofób karakterrel egyszerre rendelkező szekvenciák képesek lehetnek olyan hordó szerkezetbe rendeződni, melyek egyfajta takaró effektusként vízben az apoláris oldalláncokat tömörítik a hordó belsejébe, míg lipid kettősrétegben kifordulnak, s a poláris oldalláncok kerülnek belső klaszterezésre. Mivel ez a tulajdonság jelentősen megnövelheti sejten belüli mobilitásukat, az ilyen oligomerek számos sejtfolyamatot gátolhatnak, membránpórusokat formálhatnak, melyek mind toxikus hatásuak. Feltételezésem, hogy ez a tulajdonság közeli kapcsolatban áll az amyloid oligomerek és az antimikrobiális peptidek magas toxicitásával. Ezt a kérdést egy általánosabb megközelítésből, nem-természetes b-peptid rendszereken tervezem vizsgálni.
A b-peptideknek számos másodlagos szerkezeti eleme ismert vizes fázisban, ám önrendeződéssel kialakított hordó szerkezetük, és annak kölcsönhatása lipid kettősréteggel még nem ismert. A vázolt jelenség megértéséhez e pályázatban a kísérleti jellemzést megelőző számítógépes tervezésre és analízisre szeretnék fókuszálni, mely során a következő főbb kérdések megválaszolása a cél:
Képesek bizonyos b-peptid szekvenciák olyan kettő- ill. többszálú hordó rendszerekbe rendeződni mint amiket korábbi gázfázisú számolások eredményeztek?
A hidrofil és lipofil formák között alacsony szabadentalpia különbségnek kell lennie, különben vagy csak a vizes fázist, vagy csak a lipid rendszert fogják preferálni. Mennyire finomíthatóak a kiindulási peptidek aminosavszekvenciái kvantumkémiai és molekuladinamikai szabadentalpia számolások során, hogy a két fázis közti termodinamikai egyensúlyt minél jobban megközelítsük?

Mi a kutatás jelentősége?
Röviden írja le, milyen új perspektívát nyitnak az alapkutatásban az elért eredmények, milyen társadalmi hasznosíthatóságnak teremtik meg a tudományos alapját. Mutassa be, hogy a megpályázott kutatási területen lévő hazai és a nemzetközi versenytársaihoz képest melyek az egyediségei és erősségei a pályázatának!

A nem természetes peptidek hordó szerkezetének részletes számítógépes vizsgálatától jelentős előrelépés várható a toxikus oligomer rendszerek általános megértésében. Remélhető, hogy az így szerzett ismeretek egyfelől betekintést engednek a neurodegeneratív betegségek kifejlődésének mechanizmusába, másfelől ezeket felhasználva hatékonyabban tervezhetünk gyógyszerek célzott sejtbejuttatását segítő vegyületeket. A fenti szupramolekularis biorendszerek vizsgálata várhatóan a membránokba ágyazott oligomer rendszerek megértését is segíteni fogja. A membránpórusok kialakítására is alkalmas b-peptid rendszerek vizsgálata egy új, eddig még fel nem térképezett terület.
A kutatási periódus alatt kifejlesztett legígéretesebb szekvenciákat jövőbeni folytatásként, egy következő projekt keretében kísérletileg is tervezzük vizsgálni egy nemzetközi kollaboráció keretében, mely projekt iránt a következő kutatók többször kifejezték erős érdeklődésüket: Assoc. Prof. Morten Grötli (Göteborg Univ.), vállalta a peptidek szintézisét, Assoc. Prof. Martinek Tamás (Szeged Univ.), az NMR vizsgálatokat, és Assoc. Prof. Elin Esbjörner (Chalmers), a sejt felvételi kísérletek elvégzését. Reméljük, hogy az eredmények olyan hosszabb távú célok felé is közelebb mozdítanak, mint a complex, több doménből álló nem természetes rendszerek, melyek pl. triggerelhető pórusnyitás funkcióval rendelkeznek.

A mikróbák által okozott fertőző betegségek globális méretű fenyegetést jelentenek. A baktériumok gyorsan növekedő ellenállásanak köszönhetően a jelenlegi antibiotikumok egyre kevéssé hatékonyak. Ezért kiemelten fontos olyan új vegyületek keresése és tervezése melyek a jövőben sikeresen pótolják a jelenlegi gyógyszereket. Az antibiotikumok olyan vegyületek melyek a baktériumok számára toxikus hatásúak, mely toxicitás gyakran a vegyületek szerkezetéhez, vagy más bázis tulajdonságához köthető. Egyik csoportjuk az ún. peptid antibiotikumok melyek közül számos egy lapos redőzött réteg szerkezetet vesz fel. Ez a redőzött réteg jelenik meg molekuláris szinten a jól ismert Alzheimer és Parkinson kórok esetében is, ahol a kezdeti elváltozás során kis hordószerű képződmények jelenhetnek meg. A kutatás során ezeket a hordószerű rendszereket tervezem vizsgálni számítógépes módszerek kombinációjával. Remélhető, hogy a vizsgálatok előrelépést jelentenek a gyógyszertervezés több területén: az Alzheimer kór kapcsán a betegség jobb megértése lehetővé teszi olyan vegyületek tervezését, melyek csökkentik a toxikus elemek hatékonyságát; a megismert toxikus hordó szerkezet pedig remélhetőleg továbbfejleszthető olyan antimikrobiális vegyületté mely toxikus hatásán célzottan baktériumok sejtmembránján fejti ki.

Amyloid diseases are all related to the change of the natural conformation of their particular proteins into a sheet-rich fibrillar form. By now it is apparent that the most toxic amyloid agents are transient oligomeric assemblies which precede the formation of the non-soluble fibrils. A recent study has shown that a small toxic amyloid oligomer forms a water-soluble sheet rich barrel structure, where hydrophobic side chains are clustered in the inner core. The potential toxicity of membrane associated b-sheet rich structures is well-known as small b-sheet peptides are a major class of antimicrobial compounds, though their acting mechanism is unclear. Further on, the sheet-rich b-barrel scaffold is well-known for membrane proteins where the inner part contains mainly polar side chains. From a structure-function point of view it is particularly interesting and relevant how the high toxicity may relate to the barrel molecular scaffold. Understanding this relationship would not only provide mechanistic insight into key stages of neurodegenerative diseases, but would also aid the improved design of novel antimicrobial compounds. b-peptides, which have high enzymatic resistance and claim biomedical potential as novel antibiotics, show high structural similarity to natural peptides. Therefore, to address the structure-function relationship of oligomer toxicity from a more general perspective, b-peptides are ideal model systems.
The main objective of this proposal is to computationally design and investigate oligomeric b-peptide assemblies that are capable of forming the same sheet-derived barrel scaffolds both in water and in lipid bilayers.

What is the major research question?
Describe here briefly the problem to be solved by the research, the starting hypothesis, and the questions addressed by the experiments.

I propose that when specific sequences, which in monomeric form have both hydrophobic and hydrophilic character, assemble into barrel scaffolds via inter-strand hydrogen bonds, they can exploit “shielding effects” by clustering the apolar residues inside in water, and then “turning inside out” and cluster the polar residues inside in the lipid bilayer. As this property would largely increase their mobility in cells, they may induce membrane leakage, effect protein-protein interactions and thus alter numerous cellular processes. I propose that such a property is the main reason for the increased toxicity and polymorph character of amyloid oligomers and some antimicrobial peptides. I aim to test this hypothesis from a more general perspective using non-natural b-peptide assemblies with similar properties. Diverse secondary structural elements of b-peptides have already been shown to exist in solution however, their sheet-forming capability, especially in a membrane environment has not been addressed yet. From this long-term vision, the current project focuses on the computational design and analysis part, aiming to answer the following:
Can certain b-peptide sequences form multi-stranded barrel assemblies in water and also in a lipid bilayer as indicated from previous gas phase calculations?
The hydrophilic form and the lipophilic form must have low free energy difference, otherwise these assemblies would tend to stuck either in one or the other environment. Can we optimize initial candidate sequences by use of quantum mechanical calculations and molecular dynamics free energy simulations to arrive close to such a thermodynamic equilibrium?

What is the significance of the research?

By detailed computational investigation of the barrel scaffold on non-natural peptides, we expect to have important progress in understanding main structural characteristics of transient, highly toxic oligomeric species. The gained knowledge could on the one hand provide insight into the molecular pathogenesis of neurodegenerative diseases, and on the other hand we could exploit such an effect to improve future pharmacological applications for drug-delivering strategies or for controlled pore formation in membranes of microbes. The design of supramolecular biosystems is expected to deepen our understanding also on the basic properties of membrane-inserted oligomer assemblies. The sheet-derived barrel-like structures of b-peptides with potential pore forming properties is a new field, which so far has not been investigated. It is hoped that the most promising sequences designed within the framework of the planned computational project will be used in the future in a following project for experimental investigations within an intennational collaboration with Assoc. Prof. Morten Grötli (Göteborg Univ.), who would perform synthesis, Assoc. Prof. Tamás Martinek (Szeged Univ.), who would make NMR measurements, and Assoc. Prof. Elin Esbjörner (Chalmers), who is willing to perform cellular uptake studies. These colleagues have all expressed great interest in such future work. I expect to make a pronounced advance in the development of antibacterial pharmaceutics. Further on, we hope that the results will also pave the way towards longer-term goals, e.g. the design of more complex multi-domain non-natural systems which could have a triggerable function, such as pore opening and closing upon binding of a ligand molecule or upon UV irradiation.

Infectious diseases caused by microbes are a global health threat. The rapidly increasing antibiotic resistance of bacteria makes research on new compounds with potential antibiotic activity extremely important. Antibiotic compounds have a toxic effect on the target microorganism, which toxicity is often related to their molecular structure and other basic properties. These compounds include natural molecules, such as peptides, which have a unique molecular structure, the so called b-sheet. The toxicity of some sheet-rich assembled structures is well-known, as in Alzheimer and Parkinson diseases the natural structure of a particular polypeptide changes into an abnormal sheet-rich fibrillar form. The most toxic agent in these amyloid diseases is a small, water-soluble, barrel-like assembled structure, which precedes the formation of long fibrils. I aim to study this barrel assembly with a variety of computational methods, which could help the development of new medicines in several ways. First by the better understanding of the molecular basis of amyloid diseases, we may be able to design compounds reducing the damaging effect of the key elements. Second, we may be able to exploit such structure-related toxicity by constructing molecules which can specifically attack bacteria. Natural compounds, however, are not perfectly suitable for the development of such antimicrobial activity, because they are easily degraded by our enzymes, which reduce their efficiency. Therefore I intend to use non-natural b-peptides, which have high enzymatic resistance and claim biomedical potential as novel antibiotics, and also show high structural similarity to natural peptides.

A megkezdett munkaidőszakban több ígéretes kezdeti eredményt sikerült elérni: a speciális triazole oligomereknek nagy jelentőségük lesz a jövőbeni, hosszabb szekvenciák tervezésében. Ezek elméleti szerkezetvizsgálatához, építve a korábban kiépített kollaborációra, a kapcsolódó szerves szintézist, kísérleti térszerkezetvizsgálatot, valamint farmakológiai vizsgálatokat Prof. Nina Kann (Chalmers, Göteborg) és Dr. Johan Johansson (Astra Zeneca, Mölndal) szakemberekkel közösen végezzük. Az akirális alapvegyület elméleti és kísérleti szerkezetmeghatározásá követően, a 2015.02.01 – 2015. 07. 31. közötti hat hónapos időszakban, a triazol monomer aminosavegységek nyolc királis származékának térszerkezeti tulajdonságait térképeztem fel. Ezen eredményeket felhasználva, a külföldi partnerek elvégezték a királis monomerek közül eddig hat darab magas hozamú szintézisének kidolgozását. A pályázat hat hónap után – H2020 Marie Curie ösztöndíjam megkezdése miatt- felfüggesztésre került, az ezt követő évben pedig az elnyert Lendület pályázat miatt lezárása kötelező. Az eredményekből várható, hogy egy monomerekre koncentráló tudományos közlemény kézirata is elkészül a 2016-os évben, az alkalmazott módszerekről, és a triazol rendszereket vizsgáló számítógépes módszerekről egy áttekintő tanulmány kéziratát elkészítettük: „The Ruthenium-Catalyzed Azide Alkyne Cycloaddition (RuAAC) Reaction: Scope, Mechanism and Applications”, Johansson,* Beke-Somfai,* Stålsmeden, and Kann*, beküldve.
Results in English
During the initial six month period of the project work, I have initiated the theoretical investigation of the non-natural amino acids planned to be used in non-natural peptide sequences. In this respect triazole amino acids are interesting as our initial collaborative efforts have shown that these are capable to form several conformations which is a requirement to mimic conformational transitions taking place in peptides with hydrophobic regions during formation of amyloid oligomers. In this work period I have performed the detailed structural investigation of 8 chiral trizole amino acid compounds using quantum chemical methods. In parallel, my swedish collaborators have managed to synthesize 6 compounds with high yields. The project was active for a six month period, starting from 2015.08.01 it was suspended, and then in this year, due to obligations dictated by my awarded Momentum Grant, it has to be closed. Based on the initial results as well as on the previous published data, we aim to submit a new manuscript on the structural and synthetic aspects of these chiral monomers during this year. A review manuscript on the RuAAC reaction, related to these foldamer units has been submitted.
