A genomi DNS metilálása egy fontos epigenetikai jel, amely alapvető a megfelelő kromatin szerkezet kialakításában és ezáltal a fejlődési állapotnak és a környezeti jeleknek megfelelő gén expresszió szabályozásában is. Növényekben a DNS citozinjának a metilációját a DNS metiltranszferázok végzik mind szimmetrikus mind aszimmetrikus kontextusban. Növényekben a DNS metiláció egy megfordítható folyamat, ahol a citozinokról a metil csoportot a Demeter-szerű DNS demetilázok (DML-ek) képesek eltávolítani. A genomi DNS metilációja egy fontos génszabályozási mód, amely a gének promóter régiójának a metilálása révén képes gátolni az aktív transzkripciót. A metil csoport aktív eltávolítása a metilált citozinokról ezért egy fontos szabályozási mechanizmus a növény fejlődésének irányítására illetve a sejtek sorsának újra programozására. Paradicsomban a SlDML2 demetiláznak fontos szerepe van a termésérést befolyásoló gének szabályozásában. Így a SlDML2 gén megfelelő működése elengedhetetlen a termésérés megfelelő szabályozásához. Munkánk során korszerű genomszerkesztési módszerekkel olyan SlDML2 promóter változatokat hozunk létre, ahol a termésérés egy széles skálán szabályozhatóvá válik. Az ily módon létrehozott eltérő érési időt mutató paradicsomok jól használhatóak lehetnek a növénynemesítésben illetve kedvező módon növelhető meg a polc idejük a kereskedelemben.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A modern nemesítési technológiák elengedhetetlenek a hatékony növénytermesztéshez. Emiatt a nemesítőnek szükségük van olyan tenyészvonalakra, amelyek megnövelt értéknövelő tulajdonságokkal rendelkeznek. A nemesítők nagyra értékelik a genetikai és fenotípusos változatosság növelését oly módon, amelyek a mennyiségi tulajdonságok finom változásait okozzák. Mind az állatoknál, mind a növényeknél kimutatták, hogy az evolúció, háziasítás és tenyésztés szempontjából fontos genetikai változások sokszor a cisz szabályozó régiókban (CRE) történnek. A CRE-kben történő mutációk sokszor okoznak finom fenotípusos változást és így kevésbé pleiotropikus hatásúak, mivel nem változtatják meg a fehérje szerkezetét, csak a génexpresszió szintjét, időzítését vagy a mintázat módosítják. Annak ellenére, hogy az evolúció és a háziasítás előnyben részesíti a CRE-ket, azok mutációja messze nem telített, és ezért egy kiaknázatlan erőforrást jelenthetnek a nemesítésben, új allél változatok létrehozására. A paradicsom termésérésének befolyásolása fontos tulajdonság a termés minőségének szempontjából, és a nemesítési programok egyik fő célpontja, mivel befolyásolja a termés eltarthatóságát és így értékesíthetőségét is. A SlDML2 gén által közvetített aktív DNS demetiláció központi szerepet játszik a paradicsom termésérésének szabályozásában. Célunk a SlDML2 promóter cisz-szabályozó motívumainak genomszerkesztésen alapuló irányított mutagenezise és ezáltal a termésérés befolyásolása. Egy genetikailag érzékenyített mutáns screen-nel olyan SlDML2 promoter allélokat szelektálunk amelyek javítják a termés eltarthatóságát. A létrehozott allélváltozatok később felhasználhatóak lesznek a növénynemesítésben.

A SlDML2 gén által közvetített aktív DNS demetiláció központi szerepet játszik a paradicsom termés érésének szabályozásában. Munkánk során korszerű genom editálási (CRISPR/Cas9) módszerekkel, irányított mutagenezist végzünk az SlDML2 demetiláz promóter régiójában. Ezt követően egy genetikailag érzékenyített keresztezési séma segítségével azonosítjuk, illetve jellemezzük azokat az új SlDML2 promoter mutáns allélokat, amelyek megváltozott termésérés fenotípussal rendelkeznek. Olyan új SlDML2 promóter változatokat hozunk létre, amelyek finom fenotípusos változást okoznak és így kevésbé pleiotropikus hatásúak, mivel nem változtatják meg a SlDML2 fehérje szerkezetét, csak a génexpresszió szintjét, időzítését vagy a mintázat módosítják. A létrehozott cisz-regulációs elemek mutációi egy új korábban kiaknázatlan erőforrás bevonását teszik lehetővé a nemesítés során használható allélok sokféleségének bővítésére. A tervezett munka fontos eleme, hogy a SlDML2 promoter genom szerkesztésével olyan allélokra tehetünk szert, amelyek javítani képesek a paradicsomtermés eltarthatóságát. A megnövekedett eltarthatóság fontos gazdasági és környezetvédelmi következményekkel jár, mivel ez jelentősen hozzájárul a betakarítás utáni veszteségek csökkentéséhez. A munka további innovatív eleme, hogy megvizsgáljuk és jellemezni fogjuk a SlDML2 génexpresszió természetes variációiját különböző vad paradicsomfajokban és termesztett paradicsomfajták között is.

A kutatás összefoglalója, célkitűzései laikusok számára
Ebben a fejezetben írja le a kutatás fő célkitűzéseit alapműveltséggel rendelkező laikusok számára. Ez az összefoglaló a döntéshozók, a média, illetve az érdeklődők tájékoztatása szempontjából különösen fontos az NKFI Hivatal számára.

Századunk egyik legfontosabb kérdése, hogy miként tudunk elegendő élelmiszert előállítani a Föld egyre növekvő népességének. A humán populáció továbbra is gyorsan gyarapszik és egy emberöltőn belül eléri a 9 milliárdot. Mivel az élelmiszertermelésre fordítható földterület mérete elérte a maximumát, az élelmiszerbiztonság megőrzése csak úgy érhető el, ha növelni tudjuk a termésátlagokat és ezzel egy időben csökkenteni tudjuk a termésveszteségeket is. A FAO előrejelzése szerint évente körülbelül 1,3 milliárd tonna termés megy veszendőbe a betakarítás után. Így a betakarítás utáni termésveszteségek csökkentése kulcsfontosságú eleme az élelmiszer-biztonság jövőbeni biztosításának. A betakarítás utáni termésveszteségek további negatív hatása, a megromlott termések extra hulladékgazdálkodási költsége, az üvegház gázok termelése illetve a termelés során felhasznált erőforrások elvesztése. A paradicsom az egyik legnépszerűbb zöldség a világon. A paradicsom a gazdasági és táplálkozástani jelentőségén túl a gyümölcsfejlődés és a termés érés fő modellje. A paradicsom termés érésének és polc idejének módosítása a nemesítési programok egyik fontos célkitűzése, mivel az befolyásolja a termés piacosságát és csökkenti a betakarítás utáni veszteségeket. Munkánk során a legkorszerűbb genomszerkesztési módszerek felhasználásával, olyan új genetikai alapanyagot fogunk létrehozni, ami segíti a nemesítőket a paradicsom termés eltarthatóságának megnövelésében. A megnövekedett eltarthatóság fontos gazdasági és környezetvédelmi következményekkel jár, mivel ez jelentősen hozzájárul a betakarítás utáni veszteségek csökkentéséhez.

Genomic DNA methylation is a major epigenetic mark that is fundamental to many aspects of chromatin function including the regulation of gene expression. In plants DNA methylation can occur at cytosine, both in symmetrical and non-symmetrical context and it is controlled by DNA methyltransferases. In plants, genomic DNA methylation can be actively removed by Demeter-like DNA demethylases (DMLs). Genomic DNA methylation is an important mechanism that influences gene expression and methylation at promoters is known to inhibit gene transcription. Therefore the active removal of methylation marks is an important mechanism during plant development and plant cell fate reprograming. In tomato SlDML2 controls the expression of genes encoding ripening transcription factors. Therefore, the SlDML2 mediated active DNA demethylation is central to the control of fruit ripening in tomato. We will use CRISPR/Cas9 targeting of cis-regulatory motifs of SlDML2 promoter to engineer fruit ripening variants of tomato. Genome editing driven mutagenesis of SlDML2 promoter will create a continuum of variation for fruit ripening. SelectedSl DML2 promoter alleles with altered fruit ripening could improve fruit quality traits that could be later used in plant breeding and it also could contribute to increased shelf life.

What is the major research question?

Breeding technologies are critical for improving crop production. Crop breeders always require to have access to genetically enhanced breeding lines with value adding performance traits. Enhancing genetic and phenotypic variation in crops that cause subtle changes in quantitative traits are the most valued by breeders. It was shown, in both animals and plants that many of the genetic changes driving evolution, domestication and breeding occurred in cis-regulatory regions. Since they do not alter protein structure, cis-regulatory variants are frequently less pleiotropic and often cause subtle phenotypic change by modifying the timing, pattern or the level of gene expression. Though widely favoured in evolution and domestication, mutations in cis-regulatory elements (CRE) are far from saturated and thus represent an untapped resource for expanding allellic diversity for breeding. The long shelf life of tomato is an important trait for the quality of fleshy fruit, and it is one of the main objectives in breeding programs as it influences fruit marketability. The SlDML2 mediated active DNA demethylation is central to the control of fruit ripening in tomato. We will use CRISPR/Cas9 system targeting of cis-regulatory motifs of SlDML2 promoter to engineer fruit ripening variants of tomato. Genome editing driven mutagenesis of SlDML2 promoter will create a continuum of variation for fruit ripening. Selected SlDML2 promoter alleles with altered fruit ripening and shelf life could improve fruit quality traits that could be later used in plant breeding. Furthermore it also could shed light on our understanding that which CREs influences fruit ripening in tomato.

This project will help to identify, characterize and understand cis-regulatory elements that regulate the expression of SlDML2, a major determinant of fruit ripening. Controlling the timing and kinetics of SlDML2 mediated active DNA demethylation in tomato fruit will provide new strategy to breeders to enhance fruit shelf life. From the perspective of crop breeders, introgressions single genes into the breeding lines provide a high efficiency and promising strategy for plant breeding. Furthermore, engineering DNA demethylation by genome editing of SlDML2 promoter in tomato fruits will be an innovative and novel strategy for the improvement of traits of agronomical relevance in a species with little genetic diversity.
Mutations in cis-regulatory elements represent an untapped resource for expanding allellic diversity for breeding. The main innovation of the project is that we propose to improve the shelf life of tomato by genome editing of SlDML2 promoter. Shelf life is an important trait for the quality of fleshy fruit, and it is one of the main objectives in breeding programs as it influences fruit marketability. The increased shelf life has an important economic and environmental protection consequence, since it is a major contributor to the reduction of post-harvest losses. The other innovative element of the project is testing natural variations in the SlDML2 gene expression among different tomato species and tomato cultivars.

Providing enough food to the entire human population is an emerging problem of the 21st century. Currently, the human population is rapidly growing and it is projected to reach 9 billion by 2050. According to recent estimation, food supplies would need to increase by 60% (estimated at 2005 food production levels) in order to meet the food demand in 2050. As the available land for food production has reached its maximum the only way to assure food security if we can increase crop yields, improve distribution and in the same time reduce yield losses. FAO predicts that about 1.3 billion tons of food are globally wasted or lost per year. Thus, reduction of post-harvest food losses is a critical component of ensuring future global food security. Furthermore, food losses also have negative effects to society through costs of waste management, greenhouse gas production, and loss of resources used in their production. Tomato is one of the most popular vegetables on the globe. Beside its economic and nutritional importance, tomato is the principal model to study fleshy fruit development and ripening. The long shelf life of tomato is an important trait for the quality of fleshy fruit, and it is one of the main objectives in breeding programs as it influences fruit marketability and reduces post-harvest losses. This project will use state-of-the-art genome editing method to provide new genetic material to breeders to help to improve the shelf life of tomato. The increased shelf life has an important economic and environmental protection consequence, since it is a major contributor to the reduction of post-harvest losses.

Az SlDML2 DNS demetiláz fontos szerepet tölt be a termésérés szabályozásában. A projekt során, CRISPR/Cas-9 alapú genomszerkesztő rendszer segítségével deléciós sorozatokat hoztunk létre az SlDML2 gén promoterében. A transzkripció kezdőhelyétől (TSS) felfelé, egy 2,5 kilobázis hosszú régióban nyolc, egyenletesen elosztott CRISPR guide RNS-t terveztünk (gRNA1-8), valamint a promoter egy távolabbi részén (5 kb-re a TSS-től) másik nyolcat (gRNA9-16) a megfelelő kontrollkonstrukciókkal együtt. Ezekkel a konstrukciókkal paradicsomot transzformáltunk és genom-szerkesztett vonalakat (46 db gRNA1-8 és 33 db gRNA9-16 vonal) állítottunk elő. A promoter mutagenezis nagyon hatékony és pontos volt, szinte az összes gRNS-hely mutálódott. A mutáns növények szinte mindegyike nagy deléciókat hordozott az SlDML2 promoter proximális (gRNA1-8) vagy disztális (gRNA9-16) részén. A kapott genom-szerkesztett vonalak többségénél a gyümölcsérési idő hasonló volt a WT-hez, azonban néhány mutáns jelentősen rövidebb (A34 - 3 nappal korábban), míg mások hosszabb érési időt mutattak (A12, A120 - 3 nappal később). A fejlődési rendellenességek még szembetűnőbbek voltak, mivel számos vonal termett mag-nélküli gyümölcsöt (pl. A120). Arra a következtetésre jutottunk, hogy az SlDML2 a növényfejlődésben is fontos szerepet játszik. A SlIDM3 gén, SlDML2 célhelyeinek a szelekciójában betöltött szerepének vizsgálatához CRISPR/Cas-9 segítségével kiütöttük a SlIDM3-at és elvégeztük a genom szintű metilom vizsgálatát.
Results in English
In tomato SlDML2 controls the expression of genes encoding ripening transcription factors. During this project we created deletion series in the SlDML2 promoter with the help of CRISPR/Cas-9 based genome editing system. We designed eight, evenly spaced CRISPR guide RNAs within a 2.5 kb region upstream of the transcription start site (gRNA1-8) and another eight within a 5 kb region in a more distant part of the promoter (gRNA9-16) together with appropriate control constructs. We used these constructs to transform tomato, and we produced, regenerating lines (46 gRNA1-8, and 33 gRNA9-16) of the genome editing constructs. We observed, that the promoter mutagenesis was very efficient and precise, almost all of the gRNA sites were mutated. The genome edited mutant plants, carried large deletions either in the proximal (gRNA1-8) or the distal (gRNA9-16) part of the SlDML2 promoter. The fruit ripening times were similar to the WT in most of the obtained genome edited lines, however, there were few mutants that showed significantly shorter (A34 – 3 days earlier) while others longer ripening time (A12, A120 - 3 days later). Developmental defects were more obvious since many lines produced seedless fruits (eg. A120) more frequently than the WT. We concluded, that SlDML2 is also important for plant development. To examine the role of SlIDM3 in the target selection of SlDML2, we used CRISPR/Cas-9 to knock out SlIDM3. We also analysed the genome wide methylome of those plants.
