A nitrogénkötő rhizobium bakteroidok terminális differenciációját a Medicago gümőkben a gazdanövény gümőspecifikus cisztein-gazdag peptidjei irányítják, melyekből a M. truncatula genomban több mint 600 található. A közelmúltban kutatócsoportunk kimutatta, hogy egyetlen NCR gén, az NCR169 hiánya működésképtelen szimbiotikus gümőt eredményez. Munkánkkal párhuzamosan egy amerikai kutatócsoport azonosított egy másik mutánst, amelyben az NCR211 peptid hiánya szintén nem működő szimbiotikus nitrogénkötő kapcsolatot eredményezett. Mindkét mutáns esetében a teljes bakteroid differenciáció hibáját lehetett megállapítani. A közelmúltban sikerült olyan NCR peptideket is azonosítani, melyek nem a bakteroid differenciációhoz nélkülözhetetlenek, hanem a gazdanövény és a szimbionta partner kompatibilitását szabályozzák.
Szintén a bakteroid differenciációban hibás dnf5 mutánsok qRT-PCR-rel végzett expressziós vizsgálata során figyeltünk fel arra a jelenségre, hogy egyes NCR gének eltérő expressziót mutatnak különböző vad típusú M. truncatula vonalakban (Jemalong és R108). Pályázatunk célja az NCR gének nagy léptékű expressziós (RNAseq) vizsgálata két vad fenotípusú M. truncatula vonalban különböző rhizobiummal történő fertőzést követően. Azokat az NCR géneket szeretnénk azonosítani, melyek expressziós különbséget mutatnak rhizobium fertőzést követően. A kifejeződésben eltérést mutató NCR gének funkcionális vizsgálatát a nem, vagy alacsony szinten expresszáló gazdanövényben történő kifejeződés kiváltásával, valamint genom szerkesztési módszerek alkalmazásával előállított mutánsokkal tervezzük elvégezni.

Mi a kutatás alapkérdése?
Ebben a részben írja le röviden, hogy mi a kutatás segítségével megválaszolni kívánt probléma, mi a kutatás kiinduló hipotézise, milyen kérdéseket válaszolnak meg a kísérletek.

A terminális bakteroid differenciáció a Medicago truncatula és a pillangósvirágú növények IRLC (Inverted Repeat-Lacking Clade) csoportjára jellemző fejlődési folyamat, amelyet növényi faktorként több száz gümő specifikus, NCR fehérje irányít a gümőben. Korábbi feltételezések szerint ezek a peptidek redundáns módon működnek, szerepük egymással helyettesíthető. Kutatócsoportunk és más csoportok eredményei azonban azt mutatják, hogy az NCR gének között vannak kitüntetett szereppel bíró gének, amelyek vagy a bakteroid differenciációhoz nélkülözhetetlenek, vagy pedig a növény-rhizobium kompatibilitást határozzák meg. A bakteroid differenciációban hibás dnf5 M. truncatula mutáns qPCR-rel végzett expressziós vizsgálata során figyeltünk meg pár olyan NCR gént, melyek eltérő mértékű kifejeződést mutattak vad fenotípusú M. truncatula Jemalong és R108 vonalakban. A tervezett projekt során szeretnénk azonosítani egy nagyléptékű transzkriptom (RNA-seq) vizsgálatban az összes eltérően kifejeződő NCR gént a két M. truncatula vonalban. A projekt alapkérdése, hogy az eltérően kifejeződő NCR géneknek van-e biológiai jelentősége, vagy ezek esetleg az NCR gének redundánsan működő csoportjába tartoznak-e. Ennek eldöntésére az eltérően kifejeződő NCR gének közül többnek a funkcionális vizsgálatát tervezzük elvégezni.

A pillangósvirágú növények és rhizobium baktériumok között kialakuló szimbiotikus kapcsolat a biológiai nitrogénkötés leghatékonyabb formája. A Medicago truncatula és más közeli rokon növény gümőinek sejtjeiben a nitrogénkötő baktériumok irreverzibilis fejlődési folyamaton mennek keresztül, amelynek eredményeként kialakuló bakteroidok képesek lesznek a légköri nitrogén megkötésére. Feltételezések szerint a baktériumok a terminális átalakulásuk következtében hatékonyabb nitrogénkötésre képesek, ami meg is jelenik az ilyen típusú szimbiotikus kapcsolatot kialakító pillangósvirágú növények nitrogénkötő teljesítményében. A terminális bakteroid differenciációt gümő specifikus cisztein gazdag (NCR) peptidek irányítják, amelyeket több száz gén termel a M. truncatula genomban. Az NCR peptidek közül néhány azonban nem a terminális differenciációt irányítja, hanem a gazdanövény és a rhizobium közötti kompatibilitást határozza meg. Feltételezésünk szerint a különböző M. truncatula vonalakban eltérő módon kifejeződő NCR gének a bakteroid differenciáció és/vagy rhizobium kompatibilitás növényi ökotípus alapú szabályozásában vehetnek részt. A tervezett kísérletek azonosíthatnak olyan NCR-eket, melyek növényvonal specifikus módon látják el funkciójukat. A projekt várható eredményei segítik a bakteroid differenciáció folyamatának és a rhizobiumok gümősejten belüli életképességének részletesebb megismerését, amely lehetőséget teremthet hatékonyabb szimbiotikus nitrogénkötő kapcsolatok kialakítására. A projekt a legmodernebb célzott genom szerkesztési módszerek alkalmazásával jelentős nemzetközi előrelépést és új irányvonalat adhat a M. truncatula szimbiotikus nitrogénkötő gének vizsgálatához, amely biztosítja új tudományos közlemények megjelentetését magas színvonalú tudományos folyóiratokban.

A kutatás összefoglalója, célkitűzései laikusok számára

A pillangósvirágú növények a talajban élő rhizobium baktériumokkal szimbiotikus nitrogénkötő kapcsolatot képesek kialakítani. Ez a hasznos együttélés biztosítja a bioszférában biológiai úton megkötött nitrogén jelentős mennyiségét. A pillangósvirágúak az a képessége, hogy képesek maguk számára biztosítani nitrogénszükségletüket magas fehérje tartalmú magot és takarmányt eredményez, így jelentős fehérje forrásként szerepelnek az emberi táplálkozásban és az állatok takarmányozásában. A két partner között kialakuló kapcsolat eredményeként a növényen gyökérgümő képződik, amelynek sejtjeiben a baktériumok átalakulásuk után képessé válnak a légköri nitrogén megkötésére. Medicago truncatula és közeli rokon pillangósvirágú növények esetében ez az átalakulás egy vissza nem fordítható folyamat, aminek eredményeként a feltételezések szerint a baktériumok hatékonyabb nitrogénkötésre lesznek képesek, ami meg is jelenik az ilyen típusú kapcsolatot létrehozó növények nitrogénkötési teljesítményén. A terminális bakteroid átalakulást a M. truncatula által termelt több száz gümő specifikus cisztein gazdag peptidje (NCR) irányítja. A benyújtott témajavaslatban vizsgálni szeretnénk, hogy a több száz NCR gén aktivitásában van-e különbség a két Medicago truncatula változat között, és az eltérő aktivitást mutató NCR géneknek milyen szerepe van a két partner közötti hatékony szimbiotikus kapcsolat kialakításában. A várható eredmények lehetőséget biztosítanak a rhizobiumok átalakulásának részletesebb megismerésére, amely által hosszú távon hatékonyabbá tehető a szimbiotikus nitrogénkötés.

The terminal differentiation of bacteroids in Medicago truncatula nodules is directed by the host plant and involves hundreds of nodule specific cysteine-rich peptides (NCRs). We have recently demonstrated that bacteroid differentiation is defective in nodules of the M. truncatula dnf7 mutants lacking the NCR169 gene. Parallel to our study another peptide, NCR211 was found to be also required for bacteroids differentiation indicating that that some NCR peptides have essential role in controlling bacterial differentiation. Recent results have revealed that certain NCR peptides determine the compatibility between the host plant and Sinorhizobium strains.
We have recently carried out the expression analysis of NCR genes using qRT-PCR in M. truncatula symbiotic mutants, defective in bacteroid differentiation, and control wild-type plants. The analysis revealed that some NCR genes are differentially expressed in wild-type M. truncatula Jemalong and R108 nodules. In this proposal, we target the large-scale expression analysis (RNAseq) of NCRs in the two wild-type M. truncatula lines. We would like to identify all the NCR genes differentially activated in the host plant. The functional analysis of NCRs showing variation in their expression will be analyzed by triggering their expression in the host showing low expression level of the particular NCR to detect. Using enforced expression of these NCRs, we are going to test if these NCRs determine the compatibility of the interaction between the two partners. To define the requirement of the NCRs showing high transcriptional activity for bacterial differentiation, genome editing approach will be applied to generate mutant roots.

Terminal bacteroid differentiation is characteristic for Medicago trunctula and related IRLC (Inverted Repeat-Lacking Clade) legumes and it is directed by hundreds of nodule specific cysteine-rich peptides (NCRs) produced by the host plant. Until recently it was generally assumed that most of these peptides, if not all, act redundantly. The deletion of two NCR genes, NCR169 and NCR211 indicated that certain members of the NCR gene family can have unique function in the terminal differentiation of bacteroids. Other recent studies demonstrated that specific NCRs are not required for bacterial differentiation but determine the compatibility of the symbiotic interaction between M. truncatula and rhizobia. We have recently analyzed the expression of several NCR genes in the M. truncatula dnf5 ineffective symbiotic mutant deficient in bacteroid differentiation, and wild-type control plants using qRT-PCR. The analysis identified few NCR genes that showed differential expression in wild-type M. truncatula Jemalong and R108 lines. In the proposed project, we aim to identify all the differentially activated NCR genes between the two M. truncatula lines using a high-throughput transcriptome analysis of nodules elicited by two effective rhizobial strains. The main objective of the project is the identification of the biological relevance of the differentially activated NCR genes in the wild-type M. truncatula, namely they function redundantly or belong to the group of NCRs with unique function. In order to answer this question, the functional analysis of the differentially expressed NCRs is proposed.

Nitrogen-fixing bacteria adapt to an endosymbiotic life-style and undergo irreversible elongation in the nodules of Medicago truncatula and related legumes. It has been presumed that the terminal differentiation of bacteria affects the effectiveness of the symbiosis and indeed, the legumes containing terminally differentiated rhizobia exhibit higher symbiotic performance. The terminal differentiation of the bacteroids is directed by hundreds of nodule specific cysteine-rich peptides (NCRs) produced in M. truncatula nodules. In this proposal, we plan to identify and functionally analyze the NCR genes differentially expressed in wild-type M. truncatula lines. The differentially expressed NCR genes can be involved in determination of the compatibility of the symbiotic interaction in ecotype specific manner and we plan to analyze how the interaction between the two partners is fine-tuned. The expected outcome of the study will enable us to better understand the process of bacteroid differentiation and what factors determine the persistence of rhizobia in the symbiotic nodule. These results can lead to develop more efficient nitrogen fixing interactions in long-term. In addition, the adaptation and using of the targeted genome editing system for the functional analysis of NCR genes would be a remarkable achievement internationally and it would open new trends in analysis of M. truncatula genes in symbiotic nitrogen fixation and may guarantee a publication of a manuscript in journal of high scientific standard.

The legume-rhizobial symbiosis is a major contributor to biological nitrogen fixation worldwide. Because of the ease how legumes can acquire nitrogen, their seeds and forage are highly proteinaceous and therefore legumes are an invaluable source of protein in both human and animal nutrition. In addition, legumes also play an important role in sustainable agriculture by enhancing soil fertility without the need for fertilizer application. The symbiotic interaction between rhizobia and legume plants induces the formation of legume root nodules, wherein intracellular bacteria are present in plant-derived membrane compartments. Bacteria in the nodules of M. truncatula and related legumes adapt to an endosymbiotic life-style and undergo irreversible elongation. It is presumed that this terminal differentiation of bacteria affects the effectiveness of the symbiosis and indeed, the legumes containing terminally differentiated rhizobia exhibit higher symbiotic performance. The terminal differentiation of the bacteroids is directed by hundreds of nodule specific cysteine-rich peptides (NCRs) produced by the host plant. In this proposal, we attempt to identify and analyze NCR genes differentially active in wild-type M. truncatula nodules. We plan to analyze the function of the differentially expressed NCRs in the formation of compatible and efficient nitrogen-fixing symbiotic interaction. The terminal differentiation of bacteroids in Medicago truncatula nodules is directed by the host plant and involves hundreds of nodule specific cysteine-rich (NCR) peptides. The main objective of this proposal was to identify NCR peptide genes which show differential expression between two Medicago truncatula lines Jemalong and R108. The transcriptome analysis of NCR genes identified 26 upregulated and 36 downregulated NCR genes in the genotype R108 compared to Jemalong line. In order to carry out the functional analysis of differentially expressed genes, we prepared a vector construct to carry out targeted editing of NCR peptide genes with the CrispR/Cas9 gene editing method We developed a system to analyze the symbiotic phenotype of nodules and the generated mutation simultaneously. The gene-editing system was validated with targeting the NCR169 gene which was identified previously to be essential for the effective symbiotic interaction between M. truncatula and rhizobia. We also identified a mutant plant defective in a series of NCR genes. We found that the gene content of this NCR gene cluster is different in the M. truncatula Jemalong and R108 genomes lines. We demonstrated that the NCR genes which are able to restore the symbiotic phenotype of the mutant plant are duplicated in Jemalong and these NCR genes show strong difference in their expression activity. The functional analysis of the differentially expressed NCR genes is still in progress.

A projekt fő célja azoknak az NCR peptideket kódoló géneknek az azonosítása volt, melyek eltérő expressziót mutatnak M. truncatula Jemalong és R108 vonalakban. Az NCR peptid gének nagy léptékű expressziós (RNAseq) vizsgálata 26 magasabb szinten, illetve 36 alacsonyabb szinten kifejeződő NCR gént azonosítottunk az R108 genomban a Jemalong vonalhoz képest. Az eltérő expressziót mutató NCR gének funkcionális vizsgálata érdekében létrehoztunk egy vektor konstrukciót, melyet az NCR gének célzott génszerkesztéséhez tudunk használni. Ezen kívül kifejlesztettünk egy módszert, amellyel egyidejűleg tudjuk vizsgálni a génszerkeszett gyökereken keletkező gümők fenotípusát és a keletkező mutációt. A rendszer működőképességét a korábban azonosított NCR169 gén célzott mutáltatásával igazoltuk. Munkánk során azonosítottunk egy M. truncatula mutánst, ami 9 NCR génben hibás. A Jemalong és R108 vonalak genomszekvenciájának vizsgálatával feltártuk, hogy a két vonalban részben különböző az NCR gének jelenléte a vizsgált génklaszterben. A kilenc NCR génből kettő is képes helyreállítani a mutáns növény fenotípusát, ennek ellenére a két gén expressziójában jelentős eltérést találtunk. Az eltérő kifejeződést mutató NR gének funkcionális vizsgálatát jelenleg is folytatjuk.
